Bayesian inference of antibody evolutionary dynamics using multitype branching processes

When our immune system encounters foreign antigens (i.e., from pathogens), the B cells that produce our antibodies undergo a cyclic process of proliferation, mutation, and selection, improving their ability to bind to the specific antigen. Immunologists have recently developed powerful experimental techniques to investigate this process in mouse models. In one such experiment, mice are engineered with a monoclonal B-cell precursor and immunized with a model antigen. B cells are sampled from sacrificed mice after the immune response has progressed, and the mutated genetic loci encoding antibodies are sequenced. This experiment allows parallel replay of antibody evolution, but produces data at only one time point; we are unable to observe the evolutionary trajectories that lead to optimized antibody affinity in each mouse. To address this, we model antibody evolution as a multitype branching process and integrate over unobserved histories conditioned on phylogenetic signal in sequence data, leveraging parallel experimental replays for parameter inference. We infer the functional relationship between B-cell fitness and antigen binding affinity in a Bayesian framework, equipped with an efficient likelihood calculation algorithm and Markov chain Monte Carlo posterior approximation. In a simulation study, we demonstrate that a sigmoidal relationship between fitness and binding affinity can be recovered from realizations of the branching process. We then perform inference for experimental data from 52 replayed B-cell lineages sampled 15 days after immunization, yielding a total of 3,758 sampled B cells. The recovered sigmoidal curve indicates that the fitness of high-affinity B cells is over six times larger than that of low-affinity B cells, with a sharp transition from low to high fitness values as affinity increases.

On $q$-series identities for false theta series

We prove several infinite families of $q$-series identities for false theta functions and related series. These identities are motivated by considerations of characters of modules of vertex operator superalgebras and of quantum dilogarithms. We also obtain closely related modular identities of the Göllnitz-Gordon-Andrews type. As a byproduct of our identities, we establish several identities for the Rogers dilogarithm function coming from multi $q$-hypergeometric series with "double poles".

Some $q$-series identities extending work of Andrews, Crippa, and Simon on sums of divisors functions

In this article we extend a theorem of Andrews, Crippa, and Simon on the asymptotic behavior of polynomials defined by a general class of recursive equations. Here the polynomials are in the variable $q$, and the recursive definition at step $n$ introduces a polynomial in $n$. Our extension replaces the polynomial in $n$ with either an exponential or periodic function of $n$.

Exotic Bailey-Slater SPT-Functions II: Hecke-Rogers-Type Double Sums and Bailey Pairs From Groups A, C, E

We investigate spt-crank-type functions arising from Bailey pairs. We recall four spt-type functions corresponding to the Bailey pairs $A1$, $A3$, $A5$, and $A7$ of Slater and given four new spt-type functions corresponding to Bailey pairs $C1$, $C5$, $E2$, and $E4$. Each of these functions can be thought of as a count on the number of appearances of the smallest part in certain integer partitions. We prove simple Ramanujan type congruences for these functions that are explained by a spt-crank-type function. The spt-crank-type functions are two variable $q$-series determined by a Bailey pair, that when $z=1$ reduce to the spt-type functions. We find the spt-crank-type functions to have interesting representations as either infinite products or as Hecke-Rogers-type double series. These series reduce nicely when $z$ is a certain root of unity and allow us to deduce the congruences. Additionally we find dissections when $z$ is a certain root of unity to give another proof of the congruences. Our double sum and product formulas require Bailey's Lemma and conjugate Bailey pairs. Our dissection formulas follow from Bailey's Lemma and dissections of known ranks and cranks.

Higher Order Smallest Parts Functions and Rank-Crank Moment Inequalities from Bailey Pairs

We generalize a result of Garvan on inequalities and interpretations of the moments of the partition rank and crank functions. In particular for nearly 30 Bailey pairs, we introduce a rank-like function, establish inequalities with the moments of the rank-like function and an associated crank-like function, and give an associated so called higher order smallest parts function. In some cases we are able to deduce inequalities among the rank-like functions. We also conjecture additional inequalities and a large number of congruences for the higher order smallest parts functions.

Overpartition Rank Differences Modulo 7 By Maass Forms

Using that the overpartition rank function is the holomorphic part of a harmonic Maass form, we deduce formulas for the rank differences modulo 7. To do so we make improvements on the current state of the overpartition rank function in terms of harmonic Maass forms by giving simple formulas for the transformations under $\mbox{SL}_2(\mathbb{Z})$ as well as formulas for orders at cusps.

Congruences for Partition Pairs with Conditions

We prove congruences for the number of partition pairs $(π_1,π_2)$ such that $π_1$ is non-empty, $s(π_1)\le s(π_2)$, and $\ell(π_2)< 2s(π_1)$ where $s(π)$ is the smallest part and $\ell(π)$ is the largest part of a partition. The proofs use Bailey's Lemma and a generalized Lambert series identity of Chan. We also discuss how a partition pair crank gives combinatorial refinements of these congruences.

We continue to investigate spt-type functions that arise from Bailey pairs. In this third paper on the subject, we proceed to introduce additional spt-type functions. We prove simple Ramanujan type congruences for these functions which can be explained by a spt-crank-type function. The spt-crank-type functions are actually defined first, with the spt-type functions coming from setting $z=1$ in the spt-crank-type functions. We find some of the spt-crank-type functions to have interesting representations as single series, some of which reduce to infinite products. Additionally we find dissections of the other spt-crank-type functions when $z$ is a certain root of unity. Both methods are used to explain congruences for the spt-type functions. Our series formulas require Bailey's Lemma and conjugate Bailey pairs. Our dissection formulas follow from Bailey's Lemma and dissections of known ranks and cranks.

Another proof of two modulo 3 congruences and another SPT crank for the number of smallest parts in overpartitions with even smallest part

By considering the $M_2$-rank of an overpartition as well as a residual crank, we give another combinatorial refinement of the congruences $\overline{\mbox{spt}}_2(3n)\equiv \overline{\mbox{spt}}_2(3n+1)\equiv 0\pmod{3}$. Here $\overline{\mbox{spt}}_2(n)$ is the total number of occurrences of the smallest parts among the overpartitions of $n$ where the smallest part is even and not overlined. Our proof depends on Bailey's Lemma and the rank difference formulas of Lovejoy and Osburn for the $M_2$-rank of an overpartition. This congruence, along with a modulo $5$ congruence, has previously been refined using the rank of an overpartition.

Exotic Bailey-Slater SPT-Functions I: Group A

We introduce several spt-type functions that arise from Bailey pairs. We prove simple Ramanujan type congruences for these functions which can be explained by a spt-crank-type function. The spt-crank-type functions are constructed by adding an extra variable $z$ into the generating functions. We find dissections when $z$ is a certain root of unity, as has been done for many rank and crank difference formulas of various partition type objects. Our formulas require an identity of Chan on generalized Lambert series.

Higher order spt functions for overpartitions, overpartitions with smallest part even, and partitions without repeated odd parts

We consider the symmetrized moments of three ranks and cranks, similar to the work of Garvan for the rank and crank of a partition. By using Bailey pairs and elementary rearrangements, we are able to find useful expressions for these moments. We then deduce inequalities between the corresponding ordinary moments. In particular we prove that the crank moment for overpartitions is always larger than the rank moment for overpartitions; with recent asymptotics this was known to hold for sufficiently large values of n for each fixed k. Lastly we provide higher order spt functions for overpartitions, overpartitions with smallest part even, and partitions with smallest part even and no repeated odds.

Rank and Crank Moments for Partitions without Repeated Odd Parts

Using quasimodular forms with respect to $Γ_0(4)$ we find exact relations between the M2-rank for partitions without repeated odd parts and three residual cranks. From these identities we are able to deduce various congruences mod 3 and 5 between the rank and crank moments. In turn, these congruences give congruences for $M2spt(n)$, the number of occurrences of smallest parts in the partitions of $n$ with smallest part even and without repeated odd parts, and for the higher order analog $M2spt_2(n)$.

The spt-crank for overpartitions

Bringmann, Lovejoy, and Osburn showed that the generating functions of the spt-overpartition functions spt(n), spt1(n), spt2(n), and M2spt(n) are quasimock theta functions, and satisfy a number of simple Ramanujan-like congruences. Andrews, Garvan, and Liang defined an spt-crank in terms of weighted vector partitions which combinatorially explain simple congruences mod 5 and 7 for spt (n). Chen, Ji, and Zang were able to define this spt-crank in terms of ordinary partitions. In this paper we define spt-cranks in terms of vector partitions that combinatorially explain the known simple congruences for all the spt-overpartition functions as well as new simple congruences. For all the overpartition functions except M2spt(n) we are able to define the spt-crank purely in terms of marked overpartitions. The proofs of the congruences depend on Bailey's Lemma and the difference formulas for the Dyson rank of an overpartition and the M2-rank of a partition without repeated odd parts.

Hecke-type congruences for Andrews' spt-function modulo 16 and 32

Inspired by recent congruences by Andersen with varying powers of 2 in the modulus for partition related functions, we extend the modulo 32760 congruences of the first author for the function spt(n). We show that a normalized form of the generating function of spt(n) is an eigenform modulo 32 for the Hecke operators T(l^2) for primes l >= 5 with l congruent to 1, 11, 17, 19 (mod 24), and an eigenform modulo 16 for l congruent to? 13, 23 (mod 24).
