Progression, Detection and Remission: Evolution of Chronic Myeloid Leukemia using a three-stage probabilistic model

We present a three-stage probabilistic model for the progression of Chronic Myeloid Leukemia (CML), as manifested by the leukemic stem cells, progenitor cells and mature leukemic cells. This progression is captured through the process of cell division and cell mutation, with probabilities of occurrence being assigned to both of them. The key contributions of this study include, the determination of the expected number of the leukemic stem cells, progenitor cells, mature leukemic cells, as well as total number of these cells (in terms of probabilities, and contingent on the initial cell count), expected time to reach a threshold level of total and injurious leukemic cells, as well as the critical time when the disease changes its phases, the probability of extinction of CML, and the dynamics of CML evolution consequent to primary therapy. Finally, the results obtained are demonstrated with numerical illustrations.

Modeling Control, Lockdown \& Exit Strategies for COVID-19 Pandemic in India

COVID-19--a viral infectious disease--has quickly emerged as a global pandemic infecting millions of people with a significant number of deaths across the globe. The symptoms of this disease vary widely. Depending on the symptoms an infected person is broadly classified into two categories namely, asymptomatic and symptomatic. Asymptomatic individuals display mild or no symptoms but continue to transmit the infection to otherwise healthy individuals. This particular aspect of asymptomatic infection poses a major obstacle in managing and controlling the transmission of the infectious disease. In this paper, we attempt to mathematically model the spread of COVID-19 in India under various intervention strategies. We consider SEIR type epidemiological models, incorporated with India specific social contact matrix representing contact structures among different age groups of the population. Impact of various factors such as presence of asymptotic individuals, lockdown strategies, social distancing practices, quarantine, and hospitalization on the disease transmission is extensively studied. Numerical simulation of our model is matched with the real COVID-19 data of India till May 15, 2020 for the purpose of estimating the model parameters. Our model with zone-wise lockdown is seen to give a decent prediction for July 20, 2020.

A quantitative study on the role of TKI combined with Wnt/$β$-catenin signaling and IFN-$α$ in the treatment of CML through deterministic and stochastic approaches

We propose deterministic and stochastic models for studying the pharmacokinetics of chronic myeloid leukemia (CML), upon administration of IFN-$α$ (the traditional treatment for CML), TKI (the current frontline medication for CML) and Wnt/$β$-catenin signaling (the state-of-the art therapeutic breakthrough for CML). To the best of our knowledge, no mathematical model incorporating all these three therapeutic protocols are available in literature. Further, this work introduces a stochastic approach in the study of CML dynamics. The key contributions of this work are: (1) Determination of the patient condition, contingent upon the patient specific model parameters, which leads to prediction of the appropriate patient specific therapeutic dosage. (2) Addressing the question of how the dual therapy of TKI and Wnt/$β$-catenin signaling or triple combination of all three, offers potentially improved therapeutic responses, particularly in terms of reduced side effects of TKI or IFN-$α$. (3) Prediction of the likelihood of CML extinction/remission based on the level of CML stem cells at detection.

Accelerating BLAS on Custom Architecture through Algorithm-Architecture Co-design

Basic Linear Algebra Subprograms (BLAS) play key role in high performance and scientific computing applications. Experimentally, yesteryear multicore and General Purpose Graphics Processing Units (GPGPUs) are capable of achieving up to 15 to 57% of the theoretical peak performance at 65W to 240W respectively for compute bound operations like Double/Single Precision General Matrix Multiplication (XGEMM). For bandwidth bound operations like Single/Double precision Matrix-vector Multiplication (XGEMV) the performance is merely 5 to 7% of the theoretical peak performance in multicores and GPGPUs respectively. Achieving performance in BLAS requires moving away from conventional wisdom and evolving towards customized accelerator tailored for BLAS through algorithm-architecture co-design. In this paper, we present acceleration of Level-1 (vector operations), Level-2 (matrix-vector operations), and Level-3 (matrix-matrix operations) BLAS through algorithm architecture co-design on a Coarse-grained Reconfigurable Architecture (CGRA). We choose REDEFINE CGRA as a platform for our experiments since REDEFINE can be adapted to support domain of interest through tailor-made Custom Function Units (CFUs). For efficient sequential realization of BLAS, we present design of a Processing Element (PE) and perform micro-architectural enhancements in the PE to achieve up-to 74% of the theoretical peak performance of PE in DGEMM, 40% in DGEMV and 20% in double precision inner product (DDOT). We attach this PE to REDEFINE CGRA as a CFU and show the scalability of our solution. Finally, we show performance improvement of 3-140x in PE over commercially available Intel micro-architectures, ClearSpeed CSX700, FPGA, and Nvidia GPGPUs.

Performance metrics in a hybrid MPI-OpenMP based molecular dynamics simulation with short-range interactions

We discuss the computational bottlenecks in molecular dynamics (MD) and describe the challenges in parallelizing the computation intensive tasks. We present a hybrid algorithm using MPI (Message Passing Interface) with OpenMP threads for parallelizing a generalized MD computation scheme for systems with short range interatomic interactions. The algorithm is discussed in the context of nanoindentation of Chromium films with carbon indenters using the Embedded Atom Method potential for Cr Cr interaction and the Morse potential for Cr C interactions. We study the performance of our algorithm for a range of MPIthread combinations and find the performance to depend strongly on the computational task and load sharing in the multicore processor. The algorithm scaled poorly with MPI and our hybrid schemes were observed to outperform the pure message passing scheme, despite utilizing the same number of processors or cores in the cluster. Speed-up achieved by our algorithm compared favourably with that achieved by standard MD packages.

The Exponentially Faster Stick-Slip Dynamics of the Peeling of an Adhesive Tape

The stick-slip dynamics is considered from the nonlinear differential-algebraic equation (DAE) point of view and the peeling dynamics is shown to be a switching differential index DAE model. In the stick-slip regime with bifurcations, the differential index can be arbitrarily high. The time scale of the peeling velocity, the algebraic variable, in this regime is shown to be exponentially faster compared to the angular velocity of the spool and/or the stretch rate of the tape. A homogenization scheme for the peeling velocity which is characterized by the bifurcations is discussed and is illustrated with numerical examples.

Rollover Preventive Force Synthesis at Active Suspensions in a Vehicle Performing a Severe Maneuver with Wheels Lifted off

Among the intelligent safety technologies for road vehicles, active suspensions controlled by embedded computing elements for preventing rollover have received a lot of attention. The existing models for synthesizing and allocating forces in such suspensions are conservatively based on the constraint that no wheels lift off the ground. However, in practice, smart/active suspensions are more necessary in the situation where the wheels have just lifted off the ground. The difficulty in computing control in the last situation is that the problem requires satisfying disjunctive constraints on the dynamics. To the authors',knowledge, no efficient solution method is available for the simulation of dynamics with disjunctive constraints and thus hardware realizable and accurate force allocation in an active suspension tends to be a difficulty. In this work we give an algorithm for and simulate numerical solutions of the force allocation problem as an optimal control problem constrained by dynamics with disjunctive constraints. In particular we study the allocation and synthesis of time-dependent active suspension forces in terms of sensor output data in order to stabilize the roll motion of the road vehicle. An equivalent constraint in the form of a convex combination (hull) is proposed to satisfy the disjunctive constraints. The validated numerical simulations show that it is possible to allocate and synthesize control forces at the active suspensions from sensor output data such that the forces stabilize the roll moment of the vehicle with its wheels just lifted off the ground during arbitrary fish-hook maneuvers.

Growing pseudo-eigenmodes and positive logarithmic norms in rotating shear flows

Rotating shear flows, when angular momentum increases and angular velocity decreases as functions of radiation coordinate, are hydrodynamically stable under linear perturbation. The Keplerian flow is an example of such systems which appears in astrophysical context. Although decaying eigenmodes exhibit large transient energy growth of perturbation which could govern nonlinearity into the system, the feedback of inherent instability to generate turbulence seems questionable. We show that such systems exhibiting growing pseudo-eigenmodes easily reach an upper bound of growth rate in terms of the logarithmic norm of the involved nonnormal operators, thus exhibiting feedback of inherent instability. This supports the existence of turbulence of hydrodynamic origin in the Keplerian accretion disc in astrophysics. Hence, this enlightens the mismatch between the linear theory and experimental/observed data and helps in resolving the outstanding question of origin of turbulence therein.
