A three-dimensional discrete model for approximating the deformation of a viral capsid subjected to lying over a flat surface

In this paper we present a three-dimensional discrete model governing the deformation of a viral capsid, modelled as a regular icosahedron and subjected not to cross a given flat rigid surface on which it initially lies in correspondence of one vertex only. First, we set up the model in the form of a set of variational inequalities posed over a non-empty, closed and convex subset of a suitable space. Secondly, we show the existence and uniqueness of the solution for the proposed model. Finally, we numerically test this model and we observe that the outputs of the numerical experiments comply with physics.

Local well-posedness of a three-dimensional phase-field model for thrombus and blood flow

In this article we consider a fluid-structure interactions model on a three dimensional bounded domain, that describes the mechanical interaction between blood flow and a thrombus with Hookean elasticity. The interface between the two phases is given by a smooth transition layer, diffuse with a finite thickness. We derive various a priori estimates and prove local well-posedness results using the Faedo-Galerkin method.

Modelling Virus Contact Mechanics under Atomic Force Imaging Conditions

In this paper we present a discrete model governing the deformation of a convex regular polygon subjected not to cross a given flat rigid surface, on which it initially lies in correspondence of one point only. First, we set up the model in the form of a set of variational inequalities posed over a non-empty, closed and convex subset of a suitable Euclidean space. Secondly, we show the existence and uniqueness of the solution. The model provides a simplified illustration of processes involved in virus imaging by atomic force microscopy: adhesion to a surface, distributed strain, relaxation to a shape that balances adhesion and elastic forces. The analysis of numerical simulations results based on this model opens a new way of estimating the contact area and elastic parameters in virus contact mechanics studies.

Weak solutions of the Shigesaka-Kawasaki-Teramoto equations and their attractors

We derive the global existence of weak solutions of the Shigesada-Kawasaki-Teramoto systems in space dimension less or equal to 4 with a rather general condition on the coefficients. The existence is established using finite differences in time with truncations and an argument of Stampachia's maximum principle to show the positivity of the solutions. We derive also the existence of a weak global attractor.

Convergence of time averages of weak solutions of the three-dimensional Navier-Stokes equations

Using the concept of stationary statistical solution, which generalizes the notion of invariant measure, it is proved that, in a suitable sense, time averages of almost every Leray-Hopf weak solution of the three-dimensional incompressible Navier-Stokes equations converge as the averaging time goes to infinity. This system of equations is not known to be globally well-posed, and the above result answers a long-standing problem, extending to this system a classical result from ergodic theory. It is also showed that, from a measure-theoretic point of view, the stationary statistical solution obtained from a generalized limit of time averages is independent of the choice of the generalized limit. Finally, any Borel subset of the phase space with positive measure with respect to a stationary statistical solution is such that for almost all initial conditions in that Borel set and for at least one Leray-Hopf weak solution starting with that initial condition, the corresponding orbit is recurrent to that Borel subset and its mean sojourn time within that Borel subset is strictly positive.

Very weak solutions of the Stokes problem in a convex polygon

Motivated by the study of the corner singularities in the so-called cavity flow, we establish in this article, the existence and uniqueness of solutions in $L^2(Ω)^2$ for the Stokes problem in a domain $Ω,$ when $Ω$ is a smooth domain or a convex polygon. We establish also a trace theorem and show that the trace of $u$ can be arbitrary in $L^2(\partialΩ)^2.$ The results are also extended to the linear evolution Stokes problem.

Numerical weather prediction in two dimensions with topography, using a finite volume method

We aim to study a finite volume scheme to solve the two dimensional inviscid primitive equations of the atmosphere with humidity and saturation, in presence of topography and subject to physically plausible boundary conditions to the system of equations. In that respect, a version of a projection method is introduced to enforce the compatibility condition on the horizontal velocity field, which comes from the boundary conditions. The resulting scheme allows for a significant reduction of the errors near the topography when compared to more standard finite volume schemes. In the numerical simulations, we first present the associated good convergence results that are satisfied by the solutions simulated by our scheme when compared to particular analytic solutions. We then report on numerical experiments using realistic parameters. Finally, the effects of a random small-scale forcing on the velocity equation is numerically investigated. The numerical results show that such a forcing is responsible for recurrent large-scale patterns to emerge in the temperature and velocity fields.

The primitive equations of the atmosphere in presence of vapor saturation

A modification of the classical primitive equations of the atmosphere is considered in order to take into account important phase transition phenomena due to air saturation and condensation. We provide a mathematical formulation of the problem that appears to be new in this setting, by making use of differential inclusions and variational inequalities, and which allows to develop a rather complete theory for the solutions to what turns out to be a nonlinearly coupled system of non-smooth partial differential equations. Specifically we prove global existence of quasi-strong and strong solutions, along with uniqueness results and maximum principles of physical interest.

Time Discrete Approximation of Weak Solutions for Stochastic Equations of Geophysical Fluid Dynamics and Applications

As a first step towards the numerical analysis of the stochastic primitive equations of the atmosphere and oceans, we study their time discretization by an implicit Euler scheme. From deterministic viewpoint the 3D Primitive Equations are studied with physically realistic boundary conditions. From probabilistic viewpoint we consider a wide class of nonlinear, state dependent, white noise forcings. The proof of convergence of the Euler scheme covers the equations for the oceans, atmosphere, coupled oceanic-atmospheric system and other geophysical equations. We obtain the existence of solutions weak in PDE and probabilistic sense, a result which is new by itself to the best of our knowledge.

Global existence for fully nonlinear reaction-diffusion systems describing multicomponent reactive flows

We consider combustion problems in the presence of complex chemistry and nonlinear diffusion laws leading to fully nonlinear multispecies reaction-diffusion equations. We establish results of existence of solution and maximum principle, i.e. positivity of the mass fractions, which rely on specific properties of the models. The nonlinear diffusion coefficients are obtained by resolution of the so-called Stefan-Maxwell equations.

Grisvard's shift theorem near L^infinity and Yudovich theory on polygonal domains

Let Omega be a bounded, simply connected domain with boundary of class C^{1,1} except at finitely many points S_j where the boundary is locally a corner of aperture alpha_j<=pi/2. Improving on results of Grisvard, we show that the solution Gf to the Dirichlet problem on Omega with data f in L^infinity(Omega) and homogeneous boundary conditions has exponentially integrable second derivatives. The proof uses sharp L^p bounds for singular integrals on power weighted spaces inspired by the work of Buckley. Our results allow for the extension of the Yudovich theory of existence, uniqueness and regularity of weak solutions to the Euler equations on Omega x (0,T) to polygonal domains Omega as above.

Martingale and Pathwise Solutions to the Stochastic Zakharov-Kuznetsov Equation with Multiplicative Noise

We study in this article the stochastic Zakharov-Kuznetsov equation driven by a multiplicative noise. We establish, in space dimensions two and three the global existence of martingale solutions, and in space dimension two the global pathwise uniqueness and the existence of pathwise solutions. New methods are employed in the passage to the limit on a special type of boundary conditions and in the verification of the pathwise uniqueness of martingale solutions with a lack of regularity, where both difficulties arise due to the partly hyperbolic feature of the model.

The 3-dimensional oscillon equation

On a bounded three-dimensional smooth domain, we consider the generalized oscillon equation with Dirichlet boundary conditions, with time-dependent damping and time-dependent squared speed of propagation. Under structural assumptions on the damping and the speed of propagation, which include the relevant physical case of reheating phase of inflation, we establish the existence of a pullback global attractor of optimal regularity, and finite-dimensionality of the kernel sections.

The Euler Equations in planar nonsmooth convex domains

We consider the Euler system set on a bounded convex planar domain, endowed with impermeability boundary conditions. This system is a model for the barotropic mode of the Primitive Equations on a rectangular domain. We show the existence of weak solutions with L^p vorticity for 4/3<= p <= 2, extending and enriching a previous result of Taylor. In the physically interesting case of a rectangular domain, a similar result holds for all 2<p<\infty as well. Moreover, we show the uniqueness of solutions with bounded initial vorticity. The main tool is a new BMO regularity estimate for the Dirichlet problem on domains with corners.

The linear hyperbolic initial and boundary value problems in a domain with corners

In this article, we consider linear hyperbolic Initial and Boundary Value Problems (IBVP) in a rectangle (or possibly curvilinear polygonal domains) in both the constant and variable coefficients cases. We use semigroup method instead of Fourier analysis to achieve the well-posedness of the linear hyperbolic system, and we find by diagonalization that there are only two elementary modes in the system which we call hyperbolic and elliptic modes. The hyperbolic system in consideration is either symmetric or Friedrichs-symmetrizable.

The Linearized 2D Inviscid Shallow Water Equations in a Rectangle: Boundary Conditions and Well-Posedness

We consider the linearized 2D inviscid shallow water equations in a rectangle. A set of boundary conditions is proposed which make these equations well-posed. Several different cases occur depending on the relative values of the reference velocities $(u_0,v_0)$ and reference height $ϕ_0$ (sub- or super-critical flow at each part of the boundary).

Attractors for processes on time-dependent spaces. Applications to wave equations

For a process U(t,s) acting on a one-parameter family of normed spaces, we present a notion of time-dependent attractor based only on the minimality with respect to the pullback attraction property. Such an attractor is shown to be invariant whenever the process is T-closed for some T>0, a much weaker property than continuity (defined in the text). As a byproduct, we generalize the recent theory of attractors in time-dependent spaces developed in [10]. Finally, we exploit the new framework to study the longterm behavior of wave equations with time-dependent speed of propagation.

Global Existence and Regularity for the 3D Stochastic Primitive Equations of the Ocean and Atmosphere with Multiplicative White Noise

The Primitive Equations are a basic model in the study of large scale Oceanic and Atmospheric dynamics. These systems form the analytical core of the most advanced General Circulation Models. For this reason and due to their challenging nonlinear and anisotropic structure the Primitive Equations have recently received considerable attention from the mathematical community. In view of the complex multi-scale nature of the earth's climate system, many uncertainties appear that should be accounted for in the basic dynamical models of atmospheric and oceanic processes. In the climate community stochastic methods have come into extensive use in this connection. For this reason there has appeared a need to further develop the foundations of nonlinear stochastic partial differential equations in connection with the Primitive Equations and more generally. In this work we study a stochastic version of the Primitive Equations. We establish the global existence of strong, pathwise solutions for these equations in dimension 3 for the case of a nonlinear multiplicative noise. The proof makes use of anisotropic estimates, $L^{p}_{t}L^{q}_{x}$ estimates on the pressure and stopping time arguments.

Properties of time-dependent statistical solutions of the three-dimensional Navier-Stokes equations

This work is devoted to the concept of statistical solution of the Navier-Stokes equations, proposed as a rigorous mathematical object to address the fundamental concept of ensemble average used in the study of the conventional theory of fully developed turbulence. Two types of statistical solutions have been proposed in the 1970's, one by Foias and Prodi and the other one by Vishik and Fursikov. In this article, a new, intermediate type of statistical solution is introduced and studied. This solution is a particular type of a statistical solution in the sense of Foias and Prodi which is constructed in a way akin to the definition given by Vishik and Fursikov, in such a way that it possesses a number of useful analytical properties.

Numerical Resolution near t = 0 of Nonlinear Evolution Equations in the Presence of Corner Singularities in Space Dimension 1

The incompatibilities between the initial and boundary data will cause singularities at the time-space corners, which in turn adversely affect the accuracy of the numerical schemes used to compute the solutions. We study the corner singularity issue for nonlinear evolution equations in 1D, and propose two remedy procedures that effectively recover much of the accuracy of the numerical scheme in use. Applications of the remedy procedures to the 1D viscous Burgers equation, and to the 1D nonlinear reaction-diffusion equation are presented. The remedy procedures are applicable to other nonlinear diffusion equations as well.

Pathwise Solutions of the 2D Stochastic Primitive Equations

In this work we consider a stochastic version of the Primitive Equations (PEs) of the ocean and the atmosphere and establish the existence and uniqueness of pathwise, strong solutions. The analysis employs novel techniques in contrast to previous works in order to handle a general class of nonlinear noise structures and to allow for physically relevant boundary conditions. The proof relies on Cauchy estimates, stopping time arguments and anisotropic estimates.

Time-Dependent Attractor for the Oscillon Equation

We investigate the asymptotic behavior of the nonautonomous evolution problem generated by the Klein-Gordon equation in an expanding background, in one space dimension with periodic boundary conditions, with a nonlinear potential of arbitrary polynomial growth. After constructing a suitable dynamical framework to deal with the explicit time dependence of the energy of the solution, we establish the existence of a regular, time-dependent global attractor. The sections of the attractor at given times have finite fractal dimension.

Treatment of Incompatible Initial and Boundary Data for Parabolic Equations in Higher Dimension

A new method is proposed to improve the numeri- cal simulation of time dependent problems when the initial and boundary data are not compatible. Unlike earlier methods limited to space dimension one, this method can be used for any space dimension. When both methods are applicable (in space dimen- sion one), the improvements in precision are comparable, but the method proposed here is not restricted by dimension.
