Extending combinatorial regulatory network modeling to include activity control and decay modulation

Understanding how the structure of within-system interactions affects the dynamics of the system is important in many areas of science. We extend a network dynamics modeling platform DSGRN, which combinatorializes both dynamics and parameter space to construct finite but accurate summaries of network dynamics, to new types of interactions. While the standard DSGRN assumes that each network edge controls the rate of abundance of the target node, the new edges may control either activity level or a decay rate of its target. While motivated by processes of post-transcriptional modification and ubiquitination in systems biology, our extension is applicable to the dynamics of any signed directed network.

On the deformed Pearcey determinant

In this paper, we are concerned with the deformed Pearcey determinant $\det\left(I-γK^{\mathrm{Pe}}_{s,ρ}\right)$, where $0 \leq γ<1$ and $K^{\mathrm{Pe}}_{s,ρ}$ stands for the trace class operator acting on $L^2\left(-s, s\right)$ with the classical Pearcey kernel arising from random matrix theory. This determinant corresponds to the gap probability for the Pearcey process after thinning, which means each particle in the Pearcey process is removed independently with probability $1-γ$. We establish an integral representation of the deformed Pearcey determinant involving the Hamiltonian associated with a family of special solutions to a system of nonlinear differential equations. Together with some remarkable differential identities for the Hamiltonian, this allows us to obtain the large gap asymptotics, including the exact calculation of the constant term, which complements our previous work on the undeformed case (i.e., $γ=1$). It comes out that the deformed Pearcey determinant exhibits a significantly different asymptotic behavior from the undeformed case, which suggests a transition will occur as the parameter $γ$ varies. As an application of our results, we obtain the asymptotics for the expectation and variance of the counting function for the Pearcey process, and a central limit theorem as well.

A vector Riemann-Hilbert approach to the Muttalib-Borodin ensembles

In this paper, we consider Muttalib-Borodin ensemble of Laguerre type, a determinantal point process over $[0,\infty)$ which depends on the varying weights $x^αe^{-nV(x)}$, $α>-1$, and a parameter $θ$. For $θ$ being a positive integer, we derive asymptotics of the associated biorthogonal polynomials near the origin for a large class of potential functions $V$ as $n\to \infty$. This further allows us to establish the hard edge scaling limit of the correlation kernel, which is previously only known in the special cases and conjectured to be universal. Our proof is based on the Deift/Zhou nonlinear steepest descent analysis of two $1 \times 2$ vector-valued Riemann-Hilbert problems that characterize the biorthogonal polynomials and the explicit constructions of $(θ+1)\times(θ+1)$ local parametrices near the origin in terms of the Meijer G-functions.

Computing linear extensions for polynomial posets subject to algebraic constraints

In this paper we consider the classical problem of computing linear extensions of a given poset which is well known to be a difficult problem. However, in our setting the elements of the poset are multivariate polynomials, and only a small "admissible" subset of these linear extensions, determined implicitly by the evaluation map, are of interest. This seemingly novel problem arises in the study of global dynamics of gene regulatory networks in which case the poset is a Boolean lattice. We provide an algorithm for solving this problem using linear programming for arbitrary partial orders of linear polynomials. This algorithm exploits this additional algebraic structure inherited from the polynomials to efficiently compute the admissible linear extensions. The biologically relevant problem involves multilinear polynomials and we provide a construction for embedding it into an instance of the linear problem.

Analysis of multivariate Gegenbauer approximation in the hypercube

In this paper, we are concerned with multivariate Gegenbauer approximation of functions defined in the $d$-dimensional hypercube. Two new and sharper bounds for the coefficients of multivariate Gegenbauer expansion of analytic functions are presented based on two different extensions of the Bernstein ellipse. We then establish an explicit error bound for the multivariate Gegenbauer approximation associated with an $\ell^q$ ball index set in the uniform norm. We also consider the multivariate approximation of functions with finite regularity and derive the associated error bound on the full grid in the uniform norm. As an application, we extend our arguments to obtain some new tight bounds for the coefficients of tensorized Legendre expansions in the context of polynomial approximation of parameterized PDEs.

Asymptotics of Fredholm determinant associated with the Pearcey kernel

The Pearcey kernel is a classical and universal kernel arising from random matrix theory, which describes the local statistics of eigenvalues when the limiting mean eigenvalue density exhibits a cusp-like singularity. It appears in a variety of statistical physics models beyond matrix models as well. We consider the Fredholm determinant of a trace class operator acting on $L^2\left(-s, s\right)$ with the Pearcey kernel. Based on a steepest descent analysis for a $3\times 3$ matrix-valued Riemann-Hilbert problem, we obtain asymptotics of the Fredholm determinant as $s\to +\infty$, which is also interpreted as large gap asymptotics in the context of random matrix theory.

On integrals of the tronquée solutions and the associated Hamiltonians for the Painlevé II equation

We consider a family of tronquée solutions of the Painelvé II equation \begin{equation*} q''(s)=2q(s)^3+sq(s)-(2α+\frac12), \qquad α> -\frac12, \end{equation*} which is characterized by the Stokes multipliers $$s_1=-e^{-2απi },\quad s_2=ω, \quad s_3=-e^{2 απi} $$ with $ω$ being a free parameter. These solutions include the well-known generalized Hastings-McLeod solution as a special case if $ω=0$. We derive asymptotics of integrals of the tronquée solutions and the associated Hamiltonians over the real axis for $α> -1/2$ and $ω\geq 0$, with the constant terms evaluated explicitly. Our results agree with those already known in the literature if the parameters $α$ and $ω$ are chosen to be special values. Some applications of our results in random matrix theory are also discussed.

Large n limit for the product of two coupled random matrices

For a pair of coupled rectangular random matrices we consider the squared singular values of their product, which form a determinantal point process. We show that the limiting mean distribution of these squared singular values is described by the second component of the solution to a vector equilibrium problem. This vector equilibrium problem is defined for three measures with an upper constraint on the first measure and an external field on the second measure. We carry out the steepest descent analysis for a 4 $\times$ 4 matrix-valued Riemann-Hilbert problem, which characterizes the correlation kernel and is related to mixed type multiple orthogonal polynomials associated with the modified Bessel functions. A careful study of the vector equilibrium problem, combined with this asymptotic analysis, ultimately leads to the aforementioned convergence result for the limiting mean distribution, an explicit form of the associated spectral curve, as well as local Sine, Meijer-G and Airy universality results for the squared singular values considered.

Biaxial strain tuned thermoelectric properties in monolayer $\mathrm{PtSe_2}$

Strain engineering is a very effective method to tune electronic, optical, topological and thermoelectric properties of materials. In this work, we systematically study biaxial strain dependence of electronic structures and thermoelectric properties (both electron and phonon parts) of monolayer $\mathrm{PtSe_2}$ with generalized gradient approximation (GGA) plus spin-orbit coupling (SOC) for electron part and GGA for phonon part. Calculated results show that compressive or tensile strain can induce conduction band minimum (CBM) or valence band maximum (VBM) transition, which produces important effects on Seebeck coefficient. It is found that compressive or tensile strain can induce significantly enhanced n- or p-type Seebeck coefficient at the critical strain of CBM or VBM transition, which can be explained by strain-induced band convergence. Another essential strain effect is that tensile strain can produce significantly reduced lattice thermal conductivity, and the room temperature lattice thermal conductivity at the strain of -4.02\% can decrease by about 60\% compared to unstrained one, which is very favorable for high $ZT$. To estimate efficiency of thermoelectric conversion, the figure of merit $ZT$ can be obtained by empirical scattering time $τ$. Calculated $ZT$ values show that strain indeed is a very effective strategy to achieve enhanced thermoelectric properties, especially for p-type doping. Tuning thermoelectric properties with strain also can be applied to other semiconducting transition-metal dichalcogenide monolayers $\mathrm{MX_2}$ (M=Zr, Hf, Mo, W and Pt; X=S, Se and Te).

Mixed type multiple orthogonal polynomials associated with the modified Bessel functions and products of two coupled random matrices

We consider mixed type multiple orthogonal polynomials associated with a system of weight functions consisting of two vectors. One vector is defined in terms of scaled modified Bessel function of the first kind $I_μ$ and $I_{μ+1}$, the other vector is defined in terms of scaled modified Bessel function of the second kind $K_ν$ and $K_{ν+1}$. We show that the corresponding mixed type multiple orthogonal polynomials exist. For the special case that each multi-index is on or close to the diagonal, basic properties of the polynomials and their linear forms are investigated, which include explicit formulas, integral representations, differential properties, limiting forms and recurrence relations. It comes out that, for specified parameters, the linear forms of these mixed type multiple orthogonal polynomials can be interpreted as biorthogonal functions encountering in recent studies of products of two coupled random matrices. This particularly implies a Riemann-Hilbert characterization of the correlation kernel, which provides an alternative way for further asymptotic analysis.

Bulk and soft-edge universality for singular values of products of Ginibre random matrices

It has been shown by Akemann, Ipsen and Kieburg that the squared singular values of products of $M$ rectangular random matrices with independent complex Gaussian entries are distributed according to a determinantal point process with a correlation kernel that admits a representation in terms of Meijer G-functions. We prove the universality of the local statistics of the squared singular values, namely, the bulk universality given by the sine kernel and the edge universality given by the Airy kernel. The proof is based on the asymptotic analysis for the double contour integral representation of the correlation kernel. Our strategy can be generalized to deal with other models of products of random matrices introduced recently and to establish similar universal results. Two more examples are investigated, one is the product of $M$ Ginibre matrices and the inverse of $K$ Ginibre matrices studied by Forrester, and the other one is the product of $M-1$ Ginibre matrices with one truncated unitary matrix considered by Kuijlaars and Stivigny.

Local universality in biorthogonal Laguerre ensembles

We consider $n$ particles $0\leq x_1<x_2< \cdots < x_n < +\infty$, distributed according to a probability measure of the form $$ \frac{1}{Z_n}\prod_{1\leq i <j \leq n}(x_j-x_i)\prod_{1\leq i <j \leq n}(x_j^θ-x_i^θ)\prod_{j=1}^nx_j^αe^{-x_j}\ud x_j, ~~ α>-1,~~ θ>0, $$ where $Z_n$ is the normalization constant. This distribution arises in the context of modeling disordered conductors in the metallic regime, and can also be realized as the distribution for squared singular values of certain triangular random matrices. We give a double contour integral formula for the correlation kernel, which allows us to establish universality for the local statistics of the particles, namely, the bulk universality and the soft edge universality via the sine kernel and the Airy kernel, respectively. In particular, our analysis also leads to new double contour integral representations of scaling limits at the origin (hard edge), which are equivalent to those found in the classical work of Borodin. We conclude this paper by relating the correlation kernels to those appearing in recent studies of products of $M$ Ginibre matrices for the special cases $θ=M\in\mathbb{N}$.

Location of Poles for the Hastings-McLeod Solution to the Second Painlevé Equation

We show that the well-known Hastings-McLeod solution to the second Painlevé equation is pole-free in the region $\arg x \in [-\fracπ{3},\fracπ{3}]\cup [\frac{2π}{3},\frac{ 4 π}{3}]$, which proves an important special case of a general conjecture concerning pole distributions of Painlevé transcedents proposed by Novokshenov. Our strategy is to construct explicit quasi-solutions approximating the Hastings-McLeod solution in different regions of the complex plane, and estimate the errors rigorously. The main idea is very similar to the one used to prove Dubrovin's conjecture for the first Painlevé equation, but there are various technical improvements.

Multiple orthogonal polynomials associated with an exponential cubic weight

We consider multiple orthogonal polynomials associated with the exponential cubic weight e^{-x^3} over two contours in the complex plane. We study the basic properties of these polynomials, including the Rodrigues formula and nearest-neighbor recurrence relations. It turns out that the recurrence coefficients are related to a discrete Painlevé equation. The asymptotics of the recurrence coefficients, the ratio of the diagonal multiple orthogonal polynomials and the (scaled) zeros of these polynomials are also investigated.

On Certain Wronskians of Multiple Orthogonal Polynomials

We consider determinants of Wronskian type whose entries are multiple orthogonal polynomials associated with a path connecting two multi-indices. By assuming that the weight functions form an algebraic Chebyshev (AT) system, we show that the polynomials represented by the Wronskians keep a constant sign in some cases, while in some other cases oscillatory behavior appears, which generalizes classical results for orthogonal polynomials due to Karlin and Szegő. There are two applications of our results. The first application arises from the observation that the $m$-th moment of the average characteristic polynomials for multiple orthogonal polynomial ensembles can be expressed as a Wronskian of the type II multiple orthogonal polynomials. Hence, it is straightforward to obtain the distinct behavior of the moments for odd and even $m$ in a special multiple orthogonal ensemble - the AT ensemble. As the second application, we derive some Turán type inequalities for multiple Hermite and multiple Laguerre polynomials (of two kinds). Finally, we study numerically the geometric configuration of zeros for the Wronskians of these multiple orthogonal polynomials. We observe that the zeros have regular configurations in the complex plane, which might be of independent interest.

A note on the limiting mean distribution of singular values for products of two Wishart random matrices

The product of M complex random Gaussian matrices of size N has recently been studied by Akemann, Kieburg and Wei. They showed that, for fixed M and N, the joint probability distribution for the squared singular values of the product matrix forms a determinantal point process with a correlation kernel determined by certain biorthogonal polynomials that can be explicitly constructed. We find that, in the case M=2, the relevant biorthogonal polynomials are actually special cases of multiple orthogonal polynomials associated with Macdonald functions (modified Bessel functions of the second kind) which was first introduced by Van Assche and Yakubovich. With known results on asymptotic zero distribution of these polynomials and general theory on multiple orthogonal polynomial ensembles, it is then easy to obtain an explicit expression for the distribution of squared singular values for the product of two complex random Gaussian matrices in the limit of large matrix dimensions.

Singular values of products of Ginibre random matrices, multiple orthogonal polynomials and hard edge scaling limits

Akemann, Ipsen and Kieburg recently showed that the squared singular values of products of M rectangular random matrices with independent complex Gaussian entries are distributed according to a determinantal point process with a correlation kernel that can be expressed in terms of Meijer G-functions. We show that this point process can be interpreted as a multiple orthogonal polynomial ensemble. We give integral representations for the relevant multiple orthogonal polynomials and a new double contour integral for the correlation kernel, which allows us to find its scaling limits at the origin (hard edge). The limiting kernels generalize the classical Bessel kernels. For M=2 they coincide with the scaling limits found by Bertola, Gekhtman, and Szmigielski in the Cauchy-Laguerre two-matrix model, which indicates that these kernels represent a new universality class in random matrix theory.

Universality and critical behavior in the chiral two-matrix model

We study the chiral two-matrix model with polynomial potential functions $V$ and $W$, which was introduced by Akemann, Damgaard, Osborn and Splittorff. We show that the squared singular values of each of the individual matrices in this model form a determinantal point process with correlation kernel determined by a matrix-valued Riemann-Hilbert problem. The size of the Riemann-Hilbert matrix depends on the degree of the potential function $W$ (or $V$ respectively). In this way we obtain the chiral analogue of a result of Kuijlaars-McLaughlin for the non-chiral two-matrix model. The Gaussian case corresponds to $V,W$ being linear. For the case where $W(y)=y^2/2+αy$ is quadratic, we derive the large $n$-asymptotics of the Riemann-Hilbert problem by means of the Deift-Zhou steepest descent method. This proves universality in this case. An important ingredient in the analysis is a third-order differential equation. Finally we show that if also $V(x)=x$ is linear, then a multi-critical limit of the kernel exists which is described by a $4\times 4$ matrix-valued Riemann-Hilbert problem associated to the Painlevé II equation $q"(x) = xq(x)+2q^3(x)-ν-1/2$. In this way we obtain the chiral analogue of a recent result by Duits and the second author.

Ladder operators and differential equations for multiple orthogonal polynomials

In this paper, we obtain the ladder operators and associated compatibility conditions for the type I and the type II multiple orthogonal polynomials. These ladder equations extend known results for orthogonal polynomials and can be used to derive the differential equations satisfied by multiple orthogonal polynomials. Our approach is based on Riemann-Hilbert problems and the Christoffel-Darboux formula for multiple orthogonal polynomials, and the nearest-neighbor recurrence relations. As an illustration, we give several explicit examples involving multiple Hermite and Laguerre polynomials, and multiple orthogonal polynomials with exponential weights and cubic potentials.

Transitions between critical kernels: from the tacnode kernel and critical kernel in the two-matrix model to the Pearcey kernel

In this paper we study two multicritical correlation kernels and prove that they converge to the Pearcey kernel in a certain double scaling limit. The first kernel appears in a model of non-intersecting Brownian motions at a tacnode. The second arises as a triple scaling limit of the eigenvalue correlation kernel in the Hermitian two-matrix model with quartic/quadratic potentials. The two kernels are different but can be expressed in terms of the same tacnode Riemann-Hilbert problem. The proof is based on a steepest descent analysis of this Riemann-Hilbert problem. A special feature in the analysis is the introduction of an explicit meromorphic function on a Riemann surface with specified sheet structure.

Asymptotic expansions and fast computation of oscillatory Hilbert transforms

In this paper, we study the asymptotics and fast computation of the one-sided oscillatory Hilbert transforms of the form $$H^{+}(f(t)e^{iωt})(x)=-int_{0}^{\infty}e^{iωt}\frac{f(t)}{t-x}dt,\qquad ω>0,\qquad x\geq 0,$$ where the bar indicates the Cauchy principal value and $f$ is a real-valued function with analytic continuation in the first quadrant, except possibly a branch point of algebraic type at the origin. When $x=0$, the integral is interpreted as a Hadamard finite-part integral, provided it is divergent. Asymptotic expansions in inverse powers of $ω$ are derived for each fixed $x\geq 0$, which clarify the large $ω$ behavior of this transform. We then present efficient and affordable approaches for numerical evaluation of such oscillatory transforms. Depending on the position of $x$, we classify our discussion into three regimes, namely, $x=\mathcal{O}(1)$ or $x\gg1$, $0<x\ll 1$ and $x=0$. Numerical experiments show that the convergence of the proposed methods greatly improve when the frequency $ω$ increases. Some extensions to oscillatory Hilbert transforms with Bessel oscillators are briefly discussed as well.

Asymptotic zero distribution of multiple orthogonal polynomials associated with Macdonald functions

We study the asymptotic zero distribution of type II multiple orthogonal polynomials associated with two Macdonald functions (modified Bessel functions of the second kind). Based on the four-term recurrence relation, it is shown that, after proper scaling, the sequence of normalized zero counting measures converges weakly to the first component of a vector of two measures which satisfies a vector equilibrium problem with two external fields. We also give the explicit formula for the equilibrium vector in terms of solutions of an algebraic equation.

Non-intersecting squared Bessel paths with one positive starting and ending point

We consider a model of $n$ non-intersecting squared Bessel processes with one starting point $a>0$ at time t=0 and one ending point $b>0$ at time $t=T$. After proper scaling, the paths fill out a region in the $tx$-plane. Depending on the value of the product $ab$ the region may come to the hard edge at 0, or not. We formulate a vector equilibrium problem for this model, which is defined for three measures, with upper constraints on the first and third measures and an external field on the second measure. It is shown that the limiting mean distribution of the paths at time $t$ is given by the second component of the vector that minimizes this vector equilibrium problem. The proof is based on a steepest descent analysis for a $4 \times 4$ matrix valued Riemann-Hilbert problem which characterizes the correlation kernel of the paths at time $t$. We also discuss the precise locations of the phase transitions.

PDEs satisfied by extreme eigenvalues distributions of GUE and LUE

In this paper we study, $\textsf{Prob}(n,a,b),$ the probability that all the eigenvalues of finite $n$ unitary ensembles lie in the interval $(a,b)$. This is identical to the probability that the largest eigenvalue is less than $b$ and the smallest eigenvalue is greater than $a$. It is shown that a quantity allied to $\textsf{Prob}(n,a,b)$, namely, $$ H_n(a,b):=\left[\frac{\partial}{\partial a}+\frac{\partial}{\partial b}\right]\ln\textsf{Prob}(n,a,b),$$ in the Gaussian Unitary Ensemble (GUE) and $$ H_n(a,b):=\left[a\frac{\partial}{\partial a}+b\frac{\partial}{\partial b}\right]\ln \textsf{Prob}(n,a,b),$$ in the Laguerre Unitary Ensemble (LUE) satisfy certain nonlinear partial differential equations for fixed $n$, interpreting $H_n(a,b)$ as a function of $a$ and $b$. These partial differential equations maybe considered as two variable generalizations of a Painlevé IV and a Painlevé V system, respectively. As an application of our result, we give an analytic proof that the extreme eigenvalues of the GUE and the LUE, when suitably centered and scaled, are asymptotically independent.

The recurrence coefficients of semi-classical Laguerre polynomials and the fourth Painlevé equation

We show that the coefficients of the three-term recurrence relation for orthogonal polynomials with respect to a semi-classical extension of the Laguerre weight satisfy the fourth Painlevé equation when viewed as functions of one of the parameters in the weight. We compare different approaches to derive this result, namely, the ladder operators approach, the isomonodromy deformations approach and combining the Toda system for the recurrence coefficients with a discrete equation. We also discuss a relation between the recurrence coefficients for the Freud weight and the semi-classical Laguerre weight and show how it arises from the Bäcklund transformation of the fourth Painlevé equation.

Critical behavior of non-intersecting Brownian motions at a tacnode

We study a model of $n$ one-dimensional non-intersecting Brownian motions with two prescribed starting points at time $t=0$ and two prescribed ending points at time $t=1$ in a critical regime where the paths fill two tangent ellipses in the time-space plane as $n \to \infty$. The limiting mean density for the positions of the Brownian paths at the time of tangency consists of two touching semicircles, possibly of different sizes. We show that in an appropriate double scaling limit, there is a new familiy of limiting determinantal point processes with integrable correlation kernels that are expressed in terms of a new Riemann-Hilbert problem of size $4\times 4$. We prove solvability of the Riemann-Hilbert problem and establish a remarkable connection with the Hastings-McLeod solution of the Painlevé II equation. We show that this Painlevé II transcendent also appears in the critical limits of the recurrence coefficients of the multiple Hermite polynomials that are associated with the non-intersecting Brownian motions. Universality suggests that the new limiting kernels apply to more general situations whenever a limiting mean density vanishes according to two touching square roots, which represents a new universality class.

Painlevé VI and Hankel determinants for the generalized Jacobi Weight

We study the Hankel determinant of the generalized Jacobi weight $(x-t)^γx^α(1-x)^β$ for $x\in[0,1]$ with $α, β>0$, $t < 0 $ and $γ\in\mathbb{R}$. Based on the ladder operators for the corresponding monic orthogonal polynomials $P_n(x)$, it is shown that the logarithmic derivative of Hankel determinant is characterized by a $τ$-function for the Painlevé VI system.

Painlevé VI and the Unitary Jacobi ensembles

The six Painlevé transcendants which originally appeared in the studies of ordinary differential equations have been found numerous applications in physical problems. The well-known examples among which include symmetry reduction of the Ernst equation which arises from stationary axial symmetric Einstein manifold and the spin-spin correlation functions of the two-dimensional Ising model in the work of McCoy, Tracy and Wu. The problem we study in this paper originates from random matrix theory, namely, the smallest eigenvalues distribution of the finite $n$ Jacobi unitary ensembles which was first investigated by Tracy and Widom. This is equivalent to the computation of the probability that the spectrum is free of eigenvalues on the interval $[0,t]$. Such ensembles also appears in multivariate statistics known as the double-Wishart distribution. We consider a more general model where the Jacobi weight is perturbed by a discontinuous factor and study the associated finite Hankel determinant. It is shown that the logarithmic derivative of Hankel determinant satisfies a particular $σ-$form of Painlevé VI, which holds for the gap probability as well. We also compute exactly the leading term of the gap probability as $t\to 1^-$.
