SpaceTx: A Roadmap for Benchmarking Spatial Transcriptomics Exploration of the Brain

Mapping spatial distributions of transcriptomic cell types is essential to understanding the brain, with its exceptional cellular heterogeneity and the functional significance of its spatial organization. Spatial transcriptomics techniques are hoped to accomplish these measurements, but each method uses different experimental and computational protocols, with different trade-offs and optimizations. In 2017, the SpaceTx Consortium was formed to compare these methods and determine their suitability for large-scale spatial transcriptomic atlases. SpaceTx work included progress in tissue processing, taxonomy development, gene selection, image processing and data standardization, cell segmentation, cell type assignments, and visualization. Although the landscape of experimental methods has changed dramatically since the beginning of SpaceTx, the need for quantitative and detailed benchmarking of spatial transcriptomics methods in the brain is still unmet. Here, we summarize the work of SpaceTx and highlight outstanding challenges as spatial transcriptomics grows into a mature field. We also discuss how our progress provides a roadmap for benchmarking spatial transcriptomics methods in the future. Mapping class group actions on configuration spaces and the Johnson filtration

Let $F_n(Σ_{g,1})$ denote the configuration space of $n$ ordered points on the surface $Σ_{g,1}$ and let $Γ_{g,1}$ denote the mapping class group of $Σ_{g,1}$. We prove that the action of $Γ_{g,1}$ on $H_i(F_n(Σ_{g,1});\mathbb{Z})$ is trivial when restricted to the $i^{th}$ stage of the Johnson filtration $\mathcal{J}(i)\subset Γ_{g,1}$. We give examples showing that $\mathcal{J}(2)$ acts nontrivially on $H_3(F_3(Σ_{g,1}))$ for $g\ge 2$, and provide two new conceptual reinterpretations of a certain group introduced by Moriyama.

Stability in the high-dimensional cohomology of congruence subgroups

We prove a representation stability result for the codimension-one cohomology of the level three congruence subgroup of $\mathbf{SL}_n(\mathbb{Z})$. This is a special case of a question of Church-Farb-Putman which we make more precise. Our methods involve proving several finiteness properties of the Steinberg module for the group $\mathbf{SL}_n(K)$ for $K$ a field. This also lets us give a new proof of Ash-Putman-Sam's homological vanishing theorem for the Steinberg module. We also prove an integral refinement of Church-Putman's homological vanishing theorem for the Steinberg module for the group $\mathbf{SL}_n(\mathbb{Z})$.

Second-order self-force calculation of the gravitational binding energy in compact binaries

Self-force theory is the leading method of modeling extreme-mass-ratio inspirals (EMRIs), key sources for the gravitational-wave detector LISA. It is well known that for an accurate EMRI model, second-order self-force effects are critical, but calculations of these effects have been beset by obstacles. In this letter we present the first implementation of a complete scheme for second-order self-force computations, specialized to the case of quasicircular orbits about a Schwarzschild black hole. As a demonstration, we calculate the gravitational binding energy of these binaries.

Homological stability for topological chiral homology of completions

By proving that several new complexes of embedded disks are highly connected, we obtain several new homological stability results. Our main result is homological stability for topological chiral homology on an open manifold with coefficients in certain partial framed $E_n$-algebras. Using this, we prove a special case of a conjecture of Vakil and Wood on homological stability for complements of closures of particular strata in the symmetric powers of an open manifold and we prove that the bounded symmetric powers of closed manifolds satisfy homological stability rationally.

Second-order perturbation theory: the problem of infinite mode coupling

Second-order self-force computations, which will be essential in modeling extreme-mass-ratio inspirals, involve two major new difficulties that were not present at first order. One is the problem of large scales, discussed in [Phys. Rev. D 92, 104047 (2015)]. Here we discuss the second difficulty, which occurs instead on small scales: if we expand the field equations in spherical harmonics, then because the first-order field contains a singularity, we require an arbitrarily large number of first-order modes to accurately compute even a single second-order mode. This is a generic feature of nonlinear field equations containing singularities, allowing us to study it in the simple context of a scalar toy model in flat space. Using that model, we illustrate the problem and demonstrate a robust strategy for overcoming it.

Sharper periodicity and stabilization maps for configuration spaces of closed manifolds

In this note we study the homology of configuration spaces of closed manifolds. We sharpen the eventual periodicity results of Nagpal and Cantero-Palmer, prove integral homological stability for configuration spaces of odd-dimensional manifolds and introduce a stabilization map on the homology with $Z[1/2]$-coefficients of configuration spaces of odd-dimensional manifolds.

Representation stability for homotopy groups of configuration spaces

We prove that the dual rational homotopy groups of the configuration spaces of a 1-connected manifold of dimension at least 3 are uniformly representation stable in the sense of Church, and that their derived dual integral homotopy groups are finitely-generated as FI-modules in the sense of Church-Ellenberg-Farb. This is a consequence of a more general theorem relating properties of the cohomology groups of a 1-connected co-FI-space to properties of its dual homotopy groups. We also discuss several other applications.

A practical, covariant puncture for second-order self-force calculations

Accurately modeling an extreme-mass-ratio inspiral requires knowledge of the second-order gravitational self-force on the inspiraling small object. Recently, numerical puncture schemes have been formulated to calculate this force, and their essential analytical ingredients have been derived from first principles. However, the \emph{puncture}, a local representation of the small object's self-field, in each of these schemes has been presented only in a local coordinate system centered on the small object, while a numerical implementation will require the puncture in coordinates covering the entire numerical domain. In this paper we provide an explicit covariant self-field as a local expansion in terms of Synge's world function. The self-field is written in the Lorenz gauge, in an arbitrary vacuum background, and in forms suitable for both self-consistent and Gralla-Wald-type representations of the object's trajectory. We illustrate the local expansion's utility by sketching the procedure of constructing from it a numerically practical puncture in any chosen coordinate system.

The topology of the space of J-holomorphic maps to CP^2

The purpose of this paper is to generalize a theorem of Segal from [Seg79] proving that the space of holomorphic maps from a Riemann surface to a complex projective space is homology equivalent to the corresponding space of continuous maps through a range of dimensions increasing with degree. We will address if a similar result holds when other almost complex structures are put on a projective space. For any compatible almost complex structure J on CP^2, we prove that the inclusion map from the space of J-holomorphic maps to the space of continuous maps induces a homology surjection through a range of dimensions tending to infinity with degree. The proof involves comparing the scanning map of topological chiral homology [Lur09], [And10], [Mil12]) with analytic gluing maps for J-holomorphic curves ([MS94], [Sik03]). This is an extension of the work done in [Mil11] regarding genus zero case.

Localization and homological stability of configuration spaces

In [Chu12], Church used representation stability to prove that the space of configurations of distinct unordered points in a closed manifold exhibit rational homological stability. A second proof was also given by Randal-Williams in [RW11] using transfer maps. We give a third proof of this fact using localization and rational homotopy theory. This gives new insight into the role that the rationals play in homological stability. Our methods also yield new information about stability for torsion in the homology of configuration spaces of points in a closed manifold.

Nonabelian Poincare duality after stabilizing

We generalize the nonabelian Poincare duality theorems of Salvatore in [Sal01] and Lurie in [Lur09] to the case of not necessarily grouplike E_n-algebras (in the category of spaces). We define a stabilization procedure based on McDuff's "brining points in from infinity" maps from [McD75]. For open connected parallelizable n-manifolds, we prove that, after stabilizing, the topological chiral homology of M with coefficients in an E_n-algebra A, is homology equivalent to Map^c(M,B^n A), the space of compactly supported maps to the n-fold classifying space of A. The two models of topological chiral homology used in this paper are Andrade's model from [And10] and Salvatore's from [Sal01].

Homological stability properties of spaces of rational J-holomorphic curves in P^2

In a well known work [Se], Graeme Segal proved that the space of holomorphic maps from a Riemann surface to a complex projective space is homology equivalent to the corresponding continuous mapping space through a range of dimensions increasing with degree. In this paper, we address if a similar result holds when other (not necessarily integrable) almost complex structures are put on projective space. We take almost complex structures that are compatible with the underlying symplectic structure. We obtain the following result: the inclusion of the space of based degree k J-holomorphic maps from P^1 to P^2 into the double loop space of P^2 is a homology surjection for dimensions j<3k-2. The proof involves constructing a gluing map analytically in a way similar to McDuff and Salamon in [MS] and Sikorav in [S] and then comparing it to a combinatorial gluing map studied by Cohen, Cohen, Mann, and Milgram in [CCMM].
