A new estimation method for COVID-19 time-varying reproduction number using active cases

We propose a new method to estimate the time-varying effective (or instantaneous) reproduction number of the novel coronavirus disease (COVID-19). The method is based on a discrete-time stochastic augmented compartmental model that describes the virus transmission. A two-stage estimation method, which combines the Extended Kalman Filter (EKF) to estimate the reported state variables (active and removed cases) and a low pass filter based on a rational transfer function to remove short term fluctuations of the reported cases, is used with case uncertainties that are assumed to follow a Gaussian distribution. Our method does not require information regarding serial intervals, which makes the estimation procedure simpler without reducing the quality of the estimate. We show that the proposed method is comparable to common approaches, e.g., age-structured and new cases based sequential Bayesian models. We also apply it to COVID-19 cases in the Scandinavian countries: Denmark, Sweden, and Norway, where the positive rates were below 5\% recommended by WHO.

Snakes on Lieb lattice

We consider the discrete Allen-Cahn equation with cubic and quintic nonlinearity on the Lieb lattice. We study localized nonlinear solutions of the system that have linear multistability and hysteresis in their bifurcation diagram. In this work, we investigate the system's homoclinic snaking, i.e. snaking-like structure of the bifurcation diagram, particularly the effect of the lattice type. Numerical continuation using a pseudoarclength method is used to obtain localized solutions along the bifurcation diagram. We then develop an active-cell approximation to classify the type of solution at the turning points, which gives good agreement with the numerical results when the sites are weakly coupled. Time dynamics of localized solutions inside and outside the pinning region is also discussed.

Branched Josephson junctions: Current carrying solitons in external magnetic fields

We consider branched Josephson junction created by planar superconductors connected to each other through the Y-junction insulator. Assuming that the structure interacts with the external constant magnetic field, we study static sine-Gordon solitons in such system by modeling them in terms of the stationary sine-Gordon equation on metric graph. Exact analytical solutions of the problem are obtained and their stability is analyzed.

How many can you infect? Simple (and naive) methods of estimating the reproduction number

This is a pedagogical paper on estimating the number of people that can be infected by one infectious person during an epidemic outbreak, known as the reproduction number. Knowing the number is crucial for developing policy responses. There are generally two types of such a number, i.e., basic and effective (or instantaneous). While basic reproduction number is the average expected number of cases directly generated by one case in a population where all individuals are susceptible, effective reproduction number is the number of cases generated in the current state of a population. In this paper, we exploit the deterministic susceptible-infected-removed (SIR) model to estimate them through three different numerical approximations. We apply the methods to the pandemic COVID-19 in Italy to provide insights into the spread of the disease in the country. We see that the effect of the national lockdown in slowing down the disease exponential growth appeared about two weeks after the implementation date. We also discuss available improvements to the simple (and naive) methods that have been made by researchers in the field. Snakes in square, honeycomb, and triangular lattices

We present a study of time-independent solutions of the two-dimensional discrete Allen-Cahn equation with cubic and quintic nonlinearity. Three different types of lattices are considered, i.e., square, honeycomb, and triangular lattices. The equation admits uniform and localised states. We can obtain localised solutions by combining two different states of uniform solutions, which can develop a snaking structure in the bifurcation diagrams. We find that the complexity and width of the snaking diagrams depend on the number of "patch interfaces" admitted by the lattice systems. We introduce an active-cell approximation to analyse the saddle-node bifurcation and stabilities of the corresponding solutions along the snaking curves. Numerical simulations show that the active-cell approximation gives good agreement for all of the lattice types when the coupling is weak. We also consider planar fronts that support our hypothesis on the relation between the complexity of a bifurcation diagram and the number of interface of its corresponding solutions.

Interactions of bright and dark solitons with localized $\mathcal{PT}$-symmetric potentials

We study collisions of moving nonlinear-Schrödinger solitons with a $\mathcal{PT}$-symmetric dipole embedded into the one-dimensional self-focusing or defocusing medium. Accurate analytical results are produced for bright solitons, and, in a more qualitative form, for dark ones. In the former case, an essential aspect of the approximation is that it must take into regard the intrinsic chirp of the soliton, thus going beyond the framework of the simplest quasi-particle description of the soliton's dynamics. Critical velocities separating reflection and transmission of the incident bright solitons are found by means of numerical simulations, and in the approximate semi-analytical form. An exact solution for the dark soliton pinned by the complex $\mathcal{PT}$-symmetric dipole is produced too.

Superfluid flow past an obstacle in annular Bose--Einstein condensates

We investigate the flow of a one-dimensional nonlinear Schrodinger model with periodic boundary conditions past an obstacle, motivated by recent experiments with Bose--Einstein condensates in ring traps. Above certain rotation velocities, localized solutions with a nontrivial phase profile appear. In striking difference from the infinite domain, in this case there are many critical velocities. At each critical velocity, the steady flow solutions disappear in a saddle-center bifurcation. These interconnected branches of the bifurcation diagram lead to additions of circulation quanta to the phase of the associated solution. This, in turn, relates to the manifestation of persistent current in numerous recent experimental and theoretical works, the connections to which we touch upon. The complex dynamics of the identified waveforms and the instability of unstable solution branches are demonstrated.

The spin-flip model of spin-polarized vertical-cavity surface-emitting lasers: asymptotic analysis, numerics, and experiments

The spin-flip model describing optically pumped spin-polarized vertical-cavity surface-emitting lasers is considered. The steady-state solutions of the model for elliptically-polarised fields are studied. Asymptotic analysis for the existence and stability of the steady-state solutions is developed, particularly in the presence of pump polarisation ellipticity. The expansion is with respect to small parameters representing the ellipticity and the difference between the total pump power and the lasing threshold. The analytical results are then confirmed numerically, where it is obtained that generally one of the steady-state solutions is stable while the other is not. The theoretical results are shown to be in qualitative agreement with the experiments.

Dynamics of generalized PT-symmetric dimers with time periodic gain-loss

A Parity-Time (PT)-symmetric system with periodically varying-in-time gain and loss modeled by two coupled Schrodinger equations (dimer) is studied. It is shown that the problem can be reduced to a perturbed pendulum-like equation. This is done by finding two constants of motion. Firstly, a generalized problem using Melnikov type analysis and topological degree arguments is studied for showing the existence of periodic (libration), shift periodic (rotation), and chaotic solutions. Then these general results are applied to the PT-symmetric dimer. It is interestingly shown that if a sufficient condition is satisfied, then rotation modes, which do not exist in the dimer with constant gain-loss, will persist. An approximate threshold for PT-broken phase corresponding to the disappearance of bounded solutions is also presented. Numerical study is presented accompanying the analytical results.

An instability criterion for nonlinear standing waves on nonzero backgrounds

A nonlinear Schrödinger equation with repulsive (defocusing) nonlinearity is considered. As an example, a system with a spatially varying coefficient of the nonlinear term is studied. The nonlinearity is chosen to be repelling except on a finite interval. Localized standing wave solutions on a non-zero background, e.g., dark solitons trapped by the inhomogeneity, are identified and studied. A novel instability criterion for such states is established through a topological argument. This allows instability to be determined quickly in many cases by considering simple geometric properties of the standing waves as viewed in the composite phase plane. Numerical calculations accompany the analytical results.

Multiple fluxon analogues and dark solitons in linearly coupled Bose-Einstein condensates

Two effectively one-dimensional parallel coupled Bose-Einstein condensates in the presence of external potentials are studied. The system is modelled by linearly coupled Gross-Pitaevskii equations. In particular, the interactions of grey-soliton-like solutions representing analogues of superconducting Josephson fluxons as well as coupled dark solitons are discussed. A theoretical approximation based on variational formulations to calculate the oscillation frequency of the grey-soliton-like solution is derived and a qualitatively good agreement is obtained.

On the integrability of PT-symmetric dimers

The coupled discrete linear and Kerr nonlinear Schrodinger equations with gain and loss describing transport on dimers with parity-time PT symmetric potentials are considered. The model is relevant among others to experiments in optical couplers and proposals on Bose-Einstein condensates in PT symmetric double-well potentials. It is known that the models are integrable. Here, the integrability is exploited further to construct the phase-portraits of the system. A pendulum equation with a linear potential and a constant force for the phase-difference between the fields is obtained, which explains the presence of unbounded solutions above a critical threshold parameter. The behaviour of all solutions of the system, including changes in the topological structure of the phase-plane, is then discussed.

Persistence of equilibrium states in an oscillating double-well potential

We investigate numerically parametrically driven coupled nonlinear Schrodinger equations modelling the dynamics of coupled wavefields in a periodically oscillating double-well potential. The equations describe among other things two coupled periodically-curved optical waveguides with Kerr nonlinearity or horizontally shaken Bose-Einstein condensates in a double-well magnetic trap. In particular, we study the persistence of equilibrium states of the undriven system due to the presence of the parametric drive. Using numerical continuations of periodic orbits and calculating the corresponding Floquet multipliers, we find that the drive can (de)stabilize a continuation of an equilibrium state indicated by the change of the (in)stability of the orbit. Hence, we show that parametric drives can provide a powerful control to nonlinear (optical or matter wave) field tunneling. Analytical approximations based on an averaging method are presented. Using perturbation theory the influence of the drive on the symmetry breaking bifurcation point is discussed.

Thresholdless discrete surface solitons and stability switchings in periodically curved waveguides

We study numerically a parametrically driven discrete nonlinear Schrödinger equation modelling periodically curved waveguide arrays. We show that discrete surface solitons persist, but their threshold power is altered by the drive. There are critical drives at which the threshold values vanish. We also show that parametric drives can create resonance with a phonon making a new barrier for discrete solitons. By calculating the corresponding Floquet multipliers, we find that the stability of symmetric and antisymmetric off-side discrete surface solitons switches approximately at the critical drives for thresholdless solitons.

Variational approximation and the use of collective coordinates

We consider propagating, spatially localised waves in a class of equations that contain variational and non-variational terms. The dynamics of the waves is analysed through a collective coordinate approach. Motivated by the variational approximation, we show that there is a natural choice of projection onto collective variables for reducing the governing (nonlinear) partial differential equation (PDE) to coupled ordinary differential equations (ODEs). This projection produces ODEs whose solutions are exactly the stationary states of the effective Lagrangian that would be considered from applying the variational approximation method. We illustrate our approach by applying it to a modified Fisher equation for a travelling front, containing a non-constant-coefficient nonlinear term. We present numerical results that show that our proposed projection captures both the equilibria and the dynamics of the PDE much more closely than previously proposed projections.

Intrinsic localized modes in coupled DNLS equations from the anti-continuum limit

In the present work, we generalize earlier considerations for intrinsic localized modes consisting of a few excited sites, as developed in the one-component discrete nonlinear Schrodinger equation model, to the case of two-component systems. We consider all the different combinations of "up" (zero phase) and "down" (π phase) site excitations and are able to compute not only the corresponding existence curves, but also the eigenvalue dependences of the small eigenvalues potentially responsible for instabilities, as a function of the nonlinear parameters of the model representing the self/cross phase modulation in optics and the scattering length ratios in the case of matter waves in optical lattices. We corroborate these analytical predictions by means of direct numerical computations. We infer that all the modes which bear two adjacent nodes with the same phase are unstable in the two component case and the only solutions that may be linear stable are ones where each set of adjacent nodes, in each component is out of phase.

Unstable gap solitons in inhomogeneous Schrodinger equations

A periodically inhomogeneous Schrodinger equation is considered. The inhomogeneity is reflected through a non-uniform coefficient of the linear and non-linear term in the equation. Due to the periodic inhomogeneity of the linear term, the system may admit spectral bands. When the oscillation frequency of a localized solution resides in one of the finite band gaps, the solution is a gap soliton, characterized by the presence of infinitely many zeros in the spatial profile of the soliton. Recently, how to construct such gap solitons through a composite phase portrait is shown. By exploiting the phase-space method and combining it with the application of a topological argument, it is shown that the instability of a gap soliton can be described by the phase portrait of the solution. Surface gap solitons at the interface between a periodic inhomogeneous and a homogeneous medium are also discussed. Numerical calculations are presented accompanying the analytical results.

Variational approximations for travelling solitons in a discrete nonlinear Schrödinger equation

Travelling solitary waves in the one-dimensional discrete nonlinear Schrödinger equation (DNLSE) with saturable onsite nonlinearity are studied. A variational approximation (VA) for the solitary waves is derived in an analytical form. The stability is also studied by means of the VA, demonstrating that the solitons are stable, which is consistent with previously published results. Then, the VA is applied to predict parameters of travelling solitons with non-oscillatory tails (\textit{embedded solitons}, ESs). Two-soliton bound states are considered too. The separation distance between the solitons forming the bound state is derived by means of the VA. A numerical scheme based on the discretization of the equation in the moving coordinate frame is derived and implemented using the Newton--Raphson method. In general, a good agreement between the analytical and numerical results is obtained. In particular, we demonstrate the relevance of the analytical prediction of characteristics of the embedded solitons.

Josephson tunneling of dark solitons in a double-well potential

We study the dynamics of matter waves in an effectively one-dimensional Bose-Einstein condensate in a double well potential. We consider in particular the case when one of the double wells confines excited states. Similarly to the known ground state oscillations, the states can tunnel between the wells experiencing the physics known for electrons in a Josephson junction, or be self-trapped. As the existence of dark solitons in a harmonic trap are continuations of such non-ground state excitations, one can view the Josephson-like oscillations as tunnelings of dark solitons. Numerical existence and stability analysis based on the full equation is performed, where it is shown that such tunneling can be stable. Through a numerical path following method, unstable tunneling is also obtained in different parameter regions. A coupled-mode system is derived and compared to the numerical observations. Regions of (in)stability of Josephson tunneling are discussed and highlighted. Finally, we outline an experimental scheme designed to explore such dark soliton dynamics in the laboratory.

Variational approximations to homoclinic snaking in continuous and discrete systems

Localised structures appear in a wide variety of systems, arising from a pinning mechanism due to the presence of a small-scale pattern or an imposed grid. When there is a separation of lengthscales, the width of the pinning region is exponentially small and beyond the reach of standard asymptotic methods. We show how this behaviour can be obtained using a variational method, for two systems. In the case of the quadratic-cubic Swift-Hohenberg equation, this gives results that are in agreement with recent work using exponential asymptotics. Secondly, the method is applied to a discrete system with cubic-quintic nonlinearity, giving results that agree well with numerical simulations.

Localized mode interactions in 0-pi Josephson junctions

A long Josephson junction containing regions with a phase shift of pi is considered. By exploiting the defect modes due to the discontinuities present in the system, it is shown that Josephson junctions with phase-shift can be an ideal setting for studying localized mode interactions. A phase-shift configuration acting as a double-well potential is considered and shown to admit mode tunnelings between the wells. When the phase-shift configuration is periodic, it is shown that localized excitations forming bright and dark solitons can be created. Multi-mode approximations are derived confirming the numerical results.

Localized standing waves in inhomogeneous Schrodinger equations

A nonlinear Schrodinger equation arising from light propagation down an inhomogeneous medium is considered. The inhomogeneity is reflected through a non-uniform coefficient of the non-linear term in the equation. In particular, a combination of self-focusing and self-defocusing nonlinearity, with the self-defocusing region localized in a finite interval, is investigated. Using numerical computations, the extension of linear eigenmodes of the corresponding linearized system into nonlinear states is established, particularly nonlinear continuations of the fundamental state and the first excited state. The (in)stability of the states is also numerically calculated, from which it is obtained that symmetric nonlinear solutions become unstable beyond a critical threshold norm. Instability of the symmetric states is then investigated analytically through the application of a topological argument. Determination of instability of positive symmetric states is reduced to simple geometric properties of the composite phase plane orbit of the standing wave. Further the topological argument is applied to higher excited states and instability is again reduced to straightforward geometric calculations. For a relatively high norm, it is observed that asymmetric states bifurcate from the symmetric ones. The stability and instability of asymmetric states is also considered.

Symmetry breaking, coupling management, and localized modes in dual-core discrete nonlinear-Schrödinger lattices

We introduce a system of two linearly coupled discrete nonlinear Schrödinger equations (DNLSEs), with the coupling constant subject to a rapid temporal modulation. The model can be realized in bimodal Bose-Einstein condensates (BEC). Using an averaging procedure based on the multiscale method, we derive a system of averaged (autonomous) equations, which take the form of coupled DNLSEs with additional nonlinear coupling terms of the four-wave-mixing type. We identify stability regions for fundamental onsite discrete symmetric solitons (single-site modes with equal norms in both components), as well as for two-site in-phase and twisted modes, the in-phase ones being completely unstable. The symmetry-breaking bifurcation, which destabilizes the fundamental symmetric solitons and gives rise to their asymmetric counterparts, is investigated too. It is demonstrated that the averaged equations provide a good approximation in all the cases. In particular, the symmetry-breaking bifurcation, which is of the pitchfork type in the framework of the averaged equations, corresponds to a Hopf bifurcation in terms of the original system.

Variational approximations to homoclinic snaking

We investigate the snaking of localised patterns, seen in numerous physical applications, using a variational approximation. This method naturally introduces the exponentially small terms responsible for the snaking structure, that are not accessible via standard multiple-scales asymptotic techniques. We obtain the symmetric snaking solutions and the asymmetric 'ladder' states, and also predict the stability of the localised states. The resulting approximate formulas for the width of the snaking region show good agreement with numerical results.

Discrete solitons in electromechanical resonators

We consider a parametrically driven Klein--Gordon system describing micro- and nano-devices, with integrated electrical and mechanical functionality. Using a multiscale expansion method we reduce the system to a discrete nonlinear Schrodinger equation. Analytical and numerical calculations are performed to determine the existence and stability of fundamental bright and dark discrete solitons admitted by the Klein--Gordon system through the discrete Schrodinger equation. We show that a parametric driving can not only destabilize onsite bright solitons, but also stabilize intersite bright discrete solitons and onsite and intersite dark solitons. Most importantly, we show that there is a range of values of the driving coefficient for which dark solitons are stable, for any value of the coupling constant, i.e. oscillatory instabilities are totally suppressed. Stability windows of all the fundamental solitons are presented and approximations to the onset of instability are derived using perturbation theory, with accompanying numerical results. Numerical integrations of the Klein--Gordon equation are performed, confirming the relevance of our analysis.

Interlaced solitons and vortices in coupled DNLS lattices

In the present work, we propose a new set of coherent structures that arise in nonlinear dynamical lattices with more than one components, namely interlaced solitons. These are waveforms in which in the relevant anti-continuum limit, i.e. when the sites are uncoupled, one component has support where the other component does not. We illustrate systematically how one can combine dynamically stable unary patterns to create ones such for the binary case of two-components. In the one-dimensional setting, we provide also a detailed theoretical analysis of the existence and stability of these waveforms, while in higher dimensions, where such analytical computations are far more involved, we resort to corresponding numerical computations. Lastly, we perform direct numerical simulations to showcase how these structures break up, when exponentially or oscillatorily unstable, to structures with a smaller number of participating sites.

Cerenkov-like radiation in a binary Schr{ö}dinger flow past an obstacle

We consider the dynamics of two coupled miscible Bose-Einstein condensates, when an obstacle is dragged through them. The existence of two different speeds of sound provides the possibility for three dynamical regimes: when both components are subcritical, we do not observe nucleation of coherent structures; when both components are supercritical they both form dark solitons in one dimension (1D) and vortices or rotating vortex dipoles in two dimensions (2D); in the intermediate regime, we observe the nucleation of a structure in the form of a dark-antidark soliton in 1D; subcritical component; the 2D analog of such a structure, a vortex-lump, is also observed.

Discrete surface solitons in two dimensions

We investigate fundamental localized modes in 2D lattices with an edge (surface). Interaction with the edge expands the stability area for ordinary solitons, and induces a difference between perpendicular and parallel dipoles; on the contrary, lattice vortices cannot exist too close to the border. Furthermore, we show analytically and numerically that the edge stabilizes a novel wave species, which is entirely unstable in the uniform lattice, namely, a "horseshoe" soliton, consisting of 3 sites. Unstable horseshoes transform themselves into a pair of ordinary solitons.

Mobility of Discrete Solitons in Quadratically Nonlinear Media

We study the mobility of solitons in second-harmonic-generating lattices. Contrary to what is known for their cubic counterparts, discrete quadratic solitons are mobile not only in the one-dimensional (1D) setting, but also in two dimensions (2D). We identify parametric regions where an initial kick applied to a soliton leads to three possible outcomes, namely, staying put, persistent motion, or destruction. For the 2D lattice, it is found that, for the solitary waves, the direction along which they can sustain the largest kick and can attain the largest speed is the diagonal. Basic dynamical properties of the discrete solitons are also discussed in the context of an analytical approximation, in terms of an effective Peierls-Nabarro potential in the lattice setting.
