Genome as a functional program

We discuss a model of genome as a program with functional architecture and consider the approach to Darwinian evolution as a learning problem for functional programming. In particular we introduce a model of learning for some class of functional programs. This approach is related to information geometry -- the learning model uses some kind of distance in the information space (the reduction graph of the model), we consider statistical sum over paths in the reduction graph and discuss relation of this sum to temperature learning.

Dark states in quantum photosynthesis

We discuss a model of quantum photosynthesis with degeneracy in the light-harvesting system. We consider interaction of excitons in chromophores with light and phonons (vibrations of environment). These interactions have dipole form but are different (are related to non-parallel vectors of "bright" states). We show that this leads to excitation of non-decaying "dark" states. We discuss relation of this model to the known from spectroscopical experiments phenomenon of existence of photonic echo in quantum photosynthesis.

Flows in nonequilibrium quantum systems and quantum photosynthesis

A three level quantum system interacting with nonequilibrium environment is investigated. The stationary state of the system is found (both for non-coherent and coherent environment) and relaxation and decoherence to the stationary state is described. The stationary state of the system will be non-equilibrium and will generate flows. We describe the dependence of the flows on the state of the environment. We also discuss application of this model to the problem of quantum photosynthesis, in particular, to description of flows of excitons and generation of excitonic coherences.

Model of protein fragments and statistical potentials

We discuss a model of protein conformations where the conformations are combinations of short fragments from some small set. For these fragments we consider a distribution of frequencies of occurrence of pairs (sequence of amino acids, conformation), averaged over some balls in the spaces of sequences and conformations. These frequencies can be estimated due to smallness of epsilon-entropy of the set of conformations of protein fragments. We consider statistical potentials for protein fragments which describe the mentioned frequencies of occurrence and discuss model of free energy of a protein where the free energy is equal to a sum of statistical potentials of the fragments. We also consider contribution of contacts of fragments to the energy of protein conformation, and contribution from statistical potentials of some hierarchical set of larger protein fragments. This set of fragments is constructed using the distribution of frequencies of occurrence of short fragments. We discuss applications of this model to problem of prediction of the native conformation of a protein from its primary structure and to description of dynamics of a protein. Modification of structural alignment taking into account statistical potentials for protein fragments is considered and application to threading procedure for proteins is discussed.

Application of p-adic analysis to time series

Time series defined by a p-adic pseudo-differential equation is investigated using the expansion of the time series over p-adic wavelets. Quadratic correlation function is computed. This correlation function shows a degree--like behavior and is locally constant for some time periods. It is natural to apply this kind of models for the investigation of avalanche processes and punctuated equilibrium as well as fractal-like analysis of time series generated by measurement of pressure in oil wells.

Hierarchical model of the actomyosin molecular motor based on ultrametric diffusion with drift

We discuss the approach to investigation of molecular machines using systems of integro--differential ultrametric (p-adic) reaction--diffusion equations with drift. This approach combines the features of continuous and discrete dynamic models. We apply this model to investigation of actomyosin molecular motor. The introduced system of equations is solved analytically using p-adic wavelet theory. We find explicit stationary solutions and behavior in the relaxation regime.

Quinary lattice model of secondary structures of polymers

In the standard approach to lattice proteins the models based on nearest neighbor interaction are used. In this kind of models it is difficult to explain the existence of secondary structures --- special preferred conformations of protein chains. In the present paper a new lattice model of proteins is proposed which is based on non-local cooperative interactions. In this model the energy of a conformation of a polymer is equal to the sum of energies of conformations of fragments of the polymer chain of the length five. It is shown that this quinary lattice model is able to describe at qualitative level secondary structures of proteins: for this model all conformations with minimal energy are combinations of lattice models of alpha--helix and beta--strand. Moreover for lattice polymers of the length not longer that 38 monomers we can describe all conformations with minimal energy.

Classification by Ensembles of Neural Networks

We introduce a new procedure for training of artificial neural networks by using the approximation of an objective function by arithmetic mean of an ensemble of selected randomly generated neural networks, and apply this procedure to the classification (or pattern recognition) problem. This approach differs from the standard one based on the optimization theory. In particular, any neural network from the mentioned ensemble may not be an approximation of the objective function.

Clustering by hypergraphs and dimensionality of cluster systems

In the present paper we discuss the clustering procedure in the case where instead of a single metric we have a family of metrics. In this case we can obtain a partially ordered graph of clusters which is not necessarily a tree. We discuss a structure of a hypergraph above this graph. We propose two definitions of dimension for hyperedges of this hypergraph and show that for the multidimensional p-adic case both dimensions are reduced to the number of p-adic parameters. We discuss the application of the hypergraph clustering procedure to the construction of phylogenetic graphs in biology. In this case the dimension of a hyperedge will describe the number of sources of genetic diversity.

Lattice model of protein conformations

We introduce a lattice model of protein conformations which is able to reproduce second structures of proteins (alpha--helices and beta--sheets). This model is based on the following two main ideas. First, we model backbone parts of amino acid residues in a peptide chain by edges in the cubic lattice which are not parallel to the coordinate axes. Second, we describe possible contacts of amino acid residues using a discrete model of the Ramachandran plot. This model allows to describe hydrogen bonds between the residues in the backbone of the peptide chain. In particular the lattice secondary structures have the correct structure of hydrogen bonds. We also take into account the side chains of amino acid residues and their interaction. The expression for the energy of conformation of a lattice protein which contains contributions from hydrogen bonds in the backbone of the peptide chain and from interaction of the side chains is proposed. The lattice secondary structures are local minima of the introduced energy.

Multidimensional p-adic wavelets for the deformed metric

The approach to p-adic wavelet theory from the point of view of representation theory is discussed. p-Adic wavelet frames can be constructed as orbits of some p-adic groups of transformations. These groups are automorphisms of the tree of balls in the p-adic space. In the present paper we consider deformations of the standard p-adic metric in many dimensions and construct some corresponding groups of transformations. We build several examples of p-adic wavelet bases. We show that the constructed wavelets are eigenvectors of some pseudodifferential operators.

Pseudodifferential p-adic vector fields and pseudodifferentiation of a composite p-adic function

We discuss transformation of p-adic pseudodifferential operators (in the one-dimensional and multidimensional cases) with respect to p-adic maps which correspond to automorphisms of the tree of balls in the corresponding p-adic spaces. In the dimension one we find a rule of transformation for pseudodifferential operators. In particular we find the formula of pseudodifferentiation of a composite function with respect to the Vladimirov p-adic fractional differentiation operator. We describe the frame of wavelets for the group of parabolic automorphisms of the tree of balls in the p-adic field. In many dimensions we introduce the group of mod p-affine transformations, the family of pseudodifferential operators corresponding to pseudodifferentiation along vector fields on the tree of balls in p-adic miltidimensional space and obtain a rule of transformation of the introduced pseudodifferential operators with respect to mod p-affine transformations.

Replica procedure for probabilistic algorithms as a model of gene duplication

In the present paper we propose to describe gene networks in biological systems using probabilistic algorithms. We describe gene duplication in the process of biological evolution using introduction of the replica procedure for probabilistic algorithms. We construct the examples of such a replica procedure for hidden Markov models. We introduce the family of hidden Markov models where the set of hidden states is a finite additive group with a p-adic metric and build the replica procedure for this family of markovian models.

The Arrhenius formula in kinetic theory and Witten's spectral asymptotics

A new approach to the proof of the Arrhenius formula of kinetic theory is proposed. We prove this formula starting from the equation of diffusion in a potential. We put this diffusion equation in the form of evolutionary equation generated by some Schroedinger operator. We show that the Arrhenius formula for the rate of over the barrier transitions follows from the formula for the rate of quantum tunnel transitions for the considered Schroedinger operator. Relation of the proposed approach and the Witten method of the proof of the Morse inequalities is discussed. In our approach the Witten spectral asymptotics takes the form of the low temperature limit and the Arrhenius formula is a correction to the Witten asymptotics.

Multidimensional basis of p-adic wavelets and representation theory

A multidimensional basis of p-adic wavelets is constructed. The relation of the constructed basis to a system of coherent states (i.e. orbit of action) for some $p$-adic group of linear transformations is discussed. We show that the set of products of the vectors from the constructed basis and p-roots of one is the orbit of the corresponding p-adic group of linear transformations.

p-Adic numbers in bioinformatics: from genetic code to PAM-matrix

In this paper we denonstrate that the use of the system of 2-adic numbers provides a new insight to some problems of genetics, in particular, generacy of the genetic code and the structure of the PAM matrix in bioinformatics. The 2-adic distance is an ultrametric and applications of ultrametrics in bioinformatics are not surprising. However, by using the 2-adic numbers we match ultrametric with a number theoretic structure. In this way we find new applications of an ultrametric which differ from known up to now in bioinformatics. We obtain the following results. We show that the PAM matrix A allows the expansion into the sum of the two matrices A=A^{(2)}+A^{(\infty)}, where the matrix A^{(2)} is 2-adically regular (i.e. matrix elements of this matrix are close to locally constant with respect to the discussed earlier by the authors 2-adic parametrization of the genetic code), and the matrix A^{(\infty)} is sparse. We discuss the structure of the matrix A^{(\infty)} in relation to the side chain properties of the corresponding amino acids.

Multidimensional ultrametric pseudodifferential equations

We develop an analysis of wavelets and pseudodifferential operators on multidimensional ultrametric spaces which are defined as products of locally compact ultrametric spaces. We introduce bases of wavelets, spaces of generalized functions and Lizorkin generalized functions on multidimensional ultrametric spaces. We also consider some family of pseudodifferential operators on multidimensional ultrametric spaces. The notions of Cauchy problem for ultrametric pseudodifferential equations and of ultrametric characteristics are introduced. A theorem about existence and uniqueness of the solution for the Cauchy problem (the analogue of the Kovalevskaya theorem) is proven.

Ultrametric random field

Gaussian random field on general ultrametric space is introduced as a solution of pseudodifferential stochastic equation. Covariation of the introduced random field is computed with the help of wavelet analysis on ultrametric spaces. Notion of ultrametric Markovianity, which describes independence of contributions to random field from different ultrametric balls is introduced. We show that the random field under investigation satisfies this property.

Ultrametric pseudodifferential operators and wavelets for the case of non homogeneous measure

A family of orthonormal bases of ultrametric wavelets in the space of quadratically integrable with respect to arbitrary measure functions on general (up to some topological restrictions) ultrametric space is introduced. Pseudodifferential operators (PDO) on the ultrametric space are investigated. We prove that these operators are diagonal in the introduced bases of ultrametric wavelets and compute the corresponding eigenvalues. Duality between ultrametric spaces and directed trees is discussed. In particular, a new way of construction of ultrametric spaces by completion of directed trees is proposed.

Pseudodifferential operators on ultrametric spaces and ultrametric wavelets

A family of orthonormal bases, the ultrametric wavelet bases, is introduced in quadratically integrable complex valued functions spaces for a wide family of ultrametric spaces. A general family of pseudodifferential operators, acting on complex valued functions on these ultrametric spaces is introduced. We show that these operators are diagonal in the introduced ultrametric wavelet bases, and compute the corresponding eigenvalues. We introduce the ultrametric change of variable, which maps the ultrametric spaces under consideration onto positive half-line, and use this map to construct non-homogeneous generalizations of wavelet bases.

Coherent population trapping in the stochastic limit

A 2-level atom with degenerate ground state interacting with a quantum field is investigated. We show, that the field drives the state of the atom to a stationary state, which is non-unique, but depends on the initial state of the system through some conserved quantities. This non-uniqueness follows from the degeneracy of the ground state of the atom, and when the ground subspace is two-dimensional, the family of stationary states will depend on a one-dimensional parameter. Only one of the stationary states in this family is a pure state, and this state coincides with the known non-coupled population trapped state (zero population in the excited level. Another one stationary state corresponds to an equal weight mixture of the excited level and of the coupled state.

Rigged Hilbert space of the free coherent states and p-adic numbers

Rigged Hilbert space of the free coherent states is investigated. We prove that this rigged Hilbert space is isomorphous to the space of generalized functions on p-adic disk. We discuss the relation of the described isomorphism of rigged Hilbert spaces and noncommutative geometry and show, that the considered example realises the isomorphism of the noncommutative line and p-adic disk.

Dynamics of Dissipative Two-Level Systems in the Stochastic Approximation

The dynamics of the spin-boson Hamiltonian is considered in the stochastic approximation. The Hamiltonian describes a two-level system coupled to an environment and is widely used in physics, chemistry and the theory of quantum measurement. We demonstrate that the method of the stochastic approximation which is a general method of consideration of dynamics of an arbitrary system interacting with environment is powerful enough to reproduce qualitatively striking results by Leggett at al. found earlier for this model. The result include an exact expression of the dynamics in terms of the spectral density and show an appearance of two most interesting regimes for the system, i.e. pure oscillating and pure damping ones. Correlators describing environment are also computed.

The Master Field for Large $N$ Matrix Models and Quantum Groups

In recent works by Singer, Douglas and Gopakumar and Gross an application of results of Voiculescu from non-commutative probability theory to constructions of the master field for large $N$ matrix field theories have been suggested. In this note we consider interrelations between the master field and quantum groups. We define the master field algebra and observe that it is isomorphic to the algebra of functions on the quantum group $SU_q(2)$ for $q=0$. The master field becomes a central element of the quantum group Hopf algebra. The quantum Haar measure on the $SU_q(2)$ for any $q$ gives the Wigner semicircle distribution for the master field. Coherent states on $SU_q(2)$ become coherent states in the master field theory.
