Fast and Uncertainty-Aware Directional Message Passing for Non-Equilibrium Molecules

Many important tasks in chemistry revolve around molecules during reactions. This requires predictions far from the equilibrium, while most recent work in machine learning for molecules has been focused on equilibrium or near-equilibrium states. In this paper we aim to extend this scope in three ways. First, we propose the DimeNet++ model, which is 8x faster and 10% more accurate than the original DimeNet on the QM9 benchmark of equilibrium molecules. Second, we validate DimeNet++ on highly reactive molecules by developing the challenging COLL dataset, which contains distorted configurations of small molecules during collisions. Finally, we investigate ensembling and mean-variance estimation for uncertainty quantification with the goal of accelerating the exploration of the vast space of non-equilibrium structures. Our DimeNet++ implementation as well as the COLL dataset are available online.

Atomic structures and orbital energies of 61,489 crystal-forming organic molecules

Data science and machine learning in materials science require large datasets of technologically relevant molecules or materials. Currently, publicly available molecular datasets with realistic molecular geometries and spectral properties are rare. We here supply a diverse benchmark spectroscopy dataset of 61,489 molecules extracted from organic crystals in the Cambridge Structural Database (CSD), denoted OE62. Molecular equilibrium geometries are reported at the Perdew-Burke-Ernzerhof (PBE) level of density functional theory (DFT) including van der Waals corrections for all 62k molecules. For these geometries, OE62 supplies total energies and orbital eigenvalues at the PBE and the PBE hybrid (PBE0) functional level of DFT for all 62k molecules in vacuum as well as at the PBE0 level for a subset of 30,876 molecules in (implicit) water. For 5,239 molecules in vacuum, the dataset provides quasiparticle energies computed with many-body perturbation theory in the $G_0W_0$ approximation with a PBE0 starting point (denoted GW5000 in analogy to the GW100 benchmark set (M. van Setten et al. J. Chem. Theory Comput. 12, 5076 (2016))).

Hylleraas-configuration-interaction analysis of the low-lying states in the three-electron Li atom and Be+ ion

The total energies of twenty eight bound S-, P-, D-, F-, G-, H-, and I-states in the three-electron systems Li atom and Be+ ion, respectively, are determined with the use of the Configuration Interaction (CI) with Slater orbitals and L-S eigenfunctions, and the Hylleraas-configuration-interaction (Hy-CI) methods. We discuss the construction and selection of the configurations in the wave functions, optimization of the orbital exponents and advanced computational techniques. Finally, we have developed a very effective procedure which allows one to determine the energies of the excited states in three-electron atoms and ions to high accuracy by using compact wave functions. For the ground and low lying excited states our best accuracy with the Hy-CI method was approximately 1.10-6 a.u. and 1.10-4 a.u. for other excited states. Analogous accuracy of the CI method is substantially lower approximately 1.10-3 a.u. Many of the rotationally excited (bound) states in the three-electron Li atom and Be+ ion have never been evaluated to such an accuracy.
