Geometric structure guided model and algorithms for complete deconvolution of gene expression data

Complete deconvolution analysis for bulk RNAseq data is important and helpful to distinguish whether the difference of disease-associated GEPs (gene expression profiles) in tissues of patients and normal controls are due to changes in cellular composition of tissue samples, or due to GEPs changes in specific cells. One of the major techniques to perform complete deconvolution is nonnegative matrix factorization (NMF), which also has a wide-range of applications in the machine learning community. However, the NMF is a well-known strongly ill-posed problem, so a direct application of NMF to RNAseq data will suffer severe difficulties in the interpretability of solutions. In this paper we develop an NMF-based mathematical model and corresponding computational algorithms to improve the solution identifiability of deconvoluting bulk RNAseq data. In our approach, we combine the biological concept of marker genes with the solvability conditions of the NMF theories, and develop a geometric structured guided optimization model. In this strategy, the geometric structure of bulk tissue data is first explored by the spectral clustering technique. Then, the identified information of marker genes is integrated as solvability constraints, while the overall correlation graph is used as manifold regularization. Both synthetic and biological data are used to validate the proposed model and algorithms, from which solution interpretability and accuracy are significantly improved.

Scenario Forecast of Cross-border Electric Interconnection towards Renewables in South America

Cross-border Electric Interconnection towards renewables is a promising solution for electric sector under the UN 2030 sustainable development goals which is widely promoted in emerging economies. This paper comprehensively investigates state of art in renewable resources and cross-border electric interconnection in South America. Based on the raw data collected from typical countries, a long-term scenario forecast methodology is applied to estimate key indicators of electric sector in target years, comparing the prospects of active promoting cross-border Interconnections Towards Renewables (ITR) scenario with Business as Usual (BAU) scenario in South America region. Key indicators including peak load, installed capacity, investment, and generation cost are forecasted and comparative analyzed by year 2035 and 2050. The comparative data analysis shows that by promoting cross-border interconnection towards renewables in South America, renewable resources can be highly utilized for energy supply, energy matrix can be optimized balanced, economics can be obviously driven and generation cost can be greatly reduced.

A Review of Mathematical Modeling, Simulation and Analysis of Membrane Channel Charge Transport

The molecular mechanism of ion channel gating and substrate modulation is elusive for many voltage gated ion channels, such as eukaryotic sodium ones. The understanding of channel functions is a pressing issue in molecular biophysics and biology. Mathematical modeling, computation and analysis of membrane channel charge transport have become an emergent field and give rise to significant contributions to our understanding of ion channel gating and function. This review summarizes recent progresses and outlines remaining challenges in mathematical modeling, simulation and analysis of ion channel charge transport. One of our focuses is the Poisson-Nernst-Planck (PNP) model and its generalizations. Specifically, the basic framework of the PNP system and some of its extensions, including size effects, ion-water interactions, coupling with density functional theory and relation to fluid flow models. A reduced theory, the Poisson- Boltzmann-Nernst-Planck (PBNP) model, and a differential geometry based ion transport model are also discussed. For proton channel, a multiscale and multiphysics Poisson-Boltzmann-Kohn-Sham (PBKS) model is presented. We show that all of these ion channel models can be cast into a unified variational multiscale framework with a macroscopic continuum domain of the solvent and a microscopic discrete domain of the solute. The main strategy is to construct a total energy functional of a charge transport system to encompass the polar and nonpolar free energies of solvation and chemical potential related energies. Current computational algorithms and tools for numerical simulations and results from mathematical analysis of ion channel systems are also surveyed.

Accurate and Efficient Nystrom Volume Integral Equation Method for the Maxwell equations for Multiple 3-D Scatterers

In this paper, we develop an accurate and efficient Nyström volume integral equation (VIE) method for the Maxwell equations for large number of 3-D scatterers. The Cauchy Principal Values that arise from the VIE are computed accurately using a finite size exclusion volume together with explicit correction integrals consisting of removable singularities. Also, the hyper-singular integrals are computed using interpolated quadrature formulae with tensor-product quadrature nodes for several objects, such as cubes and spheres, that are frequently encountered in the design of meta-materials . The resulting Nyström VIE method is shown to have high accuracy with a minimum number of collocation points and demonstrate $p$-convergence for computing the electromagnetic scattering of these objects. Numerical calculations of multiple scatterers of cubic and spherical shapes validate the efficiency and accuracy of the proposed method.

Highly Accurate Nyström Volume Integral Equation Method for the Maxwell equations for 3-D Scatters

In this paper, we develop highly accurate Nyström methods for the volume integral equation (VIE) of the Maxwell equation for 3-D scatters. The method is based on a formulation of the VIE equation where the Cauchy principal value of the dyadic Green's function can be computed accurately for a finite size exclusion volume with some explicit corrective integrals of removable singularities. Then, an effective interpolated quadrature formula for tensor product Gauss quadrature nodes in a cube is proposed to handle the hyper-singularity of integrals of the dyadic Green's function. The proposed high order Nyström VIE method is shown to have high accuracy and demonstrates $p$-convergence for computing the electromagnetic scattering of cubes in $R^3$.

Investigating the Selectivity of KcsA Channel by an Image Charge Solvation Method (ICSM) in Molecular Dynamics Simulations

In this paper, we study the selectivity of the potassium channel KcsA by a recently developed image-charge solvation method(ICSM) combined with molecular dynamics simulations. The hybrid solvation model in the ICSM is able to demonstrate atomistically the function of the selectivity filter of the KcsA channel when potassium and sodium ions are considered and their distributions inside the filter are simulated. Our study also shows that the reaction field effect, explicitly accounted for through image charge approximation in the ICSM model, is necessary in reproducing the correct selectivity property of the potassium channels.
