Evolving cellular automata for diversity generation and pattern recognition: deterministic versus random strategy

Microbiological systems evolve to fulfill their tasks with maximal efficiency. The immune system is a remarkable example, where self-non self distinction is accomplished by means of molecular interaction between self proteins and antigens, triggering affinity-dependent systemic actions. Specificity of this binding and the infinitude of potential antigenic patterns call for novel mechanisms to generate antibody diversity. Inspired by this problem, we develop a genetic algorithm where agents evolve their strings in the presence of random antigenic strings and reproduce with affinity-dependent rates. We ask what is the best strategy to generate diversity if agents can rearrange their strings a finite number of times. We find that endowing each agent with an inheritable cellular automaton rule for performing rearrangements makes the system more efficient in pattern-matching than if transformations are totally random. In the former implementation, the population evolves to a stationary state where agents with different automata rules coexist.

Critical behavior of the SIS epidemic model with time-dependent infection rate

In this work we study a modified Susceptible-Infected-Susceptible (SIS) model in which the infection rate $λ$ decays exponentially with the number of reinfections $n$, saturating after $n=l$. We find a critical decaying rate $ε_{c}(l)$ above which a finite fraction of the population becomes permanently infected. From the mean-field solution and computer simulations on hypercubic lattices we find evidences that the upper critical dimension is 6 like in the SIR model, which can be mapped in ordinary percolation.

Emergence of Clusters in Growing Networks with Aging

We study numerically a model of nonequilibrium networks where nodes and links are added at each time step with aging of nodes and connectivity- and age-dependent attachment of links. By varying the effects of age in the attachment probability we find, with numerical simulations and scaling arguments, that a giant cluster emerges at a first-order critical point and that the problem is in the universality class of one dimensional percolation. This transition is followed by a change in the giant cluster's topology from tree-like to quasi-linear, as inferred from measurements of the average shortest-path length, which scales logarithmically with system size in one phase and linearly in the other.

Shortest paths on systems with power-law distributed long-range connections

We discuss shortest-path lengths $\ell(r)$ on periodic rings of size L supplemented with an average of pL randomly located long-range links whose lengths are distributed according to $P_l \sim l^{-\xpn}$. Using rescaling arguments and numerical simulation on systems of up to $10^7$ sites, we show that a characteristic length $ξ$ exists such that $\ell(r) \sim r$ for $r<ξ$ but $\ell(r) \sim r^{θ_s(\xpn)}$ for $r>>ξ$. For small p we find that the shortest-path length satisfies the scaling relation $\ell(r,\xpn,p)/ξ= f(\xpn,r/ξ)$. Three regions with different asymptotic behaviors are found, respectively: a) $\xpn>2$ where $θ_s=1$, b) $1<\xpn<2$ where $0<θ_s(\xpn)<1/2$ and, c) $\xpn<1$ where $\ell(r)$ behaves logarithmically, i.e. $θ_s=0$. The characteristic length $ξ$ is of the form $ξ\sim p^{-ν}$ with $ν=1/(2-\xpn)$ in region b), but depends on L as well in region c). A directed model of shortest-paths is solved and compared with numerical results.
