RNA foldings and Stuck Knots

We study RNA foldings and investigate their topology using a combination of knot theory and embedded rigid vertex graphs. Knot theory has been helpful in modeling biomolecules, but classical knots place emphasis on a biomolecule's entanglement while ignoring their intrachain interactions. We remedy this by using stuck knots and links, which provide a way to emphasize both their entanglement and intrachain interactions. We first give a generating set of the oriented stuck Reidemeister moves for oriented stuck links. We then introduce an algebraic structure to axiomatize the oriented stuck Reidemeister moves. Using this algebraic structure, we define a coloring counting invariant of stuck links and provide explicit computations of the invariant. Lastly, we compute the counting invariant for arc diagrams of RNA foldings through the use of stuck link diagrams.

Legendrian Rack Invariants of Legendrian Knots

We define a new algebraic structure called Legendrian racks or racks with Legendrian structure, motivated by the front-projection Reidemeister moves for Legendrian knots. We provide examples of Legendrian racks and use these algebraic structures to define invariants of Legendrian knots with explicit computational examples. We classify Legendrian structures on racks with 3 and 4 elements. We use Legendrian racks to distinguish certain Legendrian knots which are equivalent as smooth knots.

Polynomial Invariants of Singular Knots and links

We generalize the notion of the quandle polynomial to the case of singquandles. We show that the singquandle polynomial is an invariant of finite singquandles. We also construct a singular link invariant from the singquandle polynomial and show that this new singular link invariant generalizes the singquandle counting invariant. In particular, using the new polynomial invariant, we can distinguish singular links with the same singquandle counting invariant.

Singquandle Shadows and Singular knot Invariants

We introduce shadow structures for singular knot theory. Precisely, we define \emph{two} invariants of singular knots and links. First, we introduce a notion of action of a singquandle on a set to define a shadow counting invariant of singular links which generalize the classical shadow colorings of knots by quandles. We then define a shadow polynomial invariant for shadow structures. Lastly, we enhance the shadow counting invariant by combining both the shadow counting invariant and the shadow polynomial invariant. Explicit examples of computations are given.

Cocycle Invariants and Oriented Singular Knots

We extend the quandle cocycle invariant to oriented singular knots and links using algebraic structures called \emph{oriented singquandles} and assigning weight functions at both regular and singular crossings. This invariant coincides with the classical cocycle invariant for classical knots but provides extra information about singular knots and links. The new invariant distinguishes the singular granny knot from the singular square knot.

Augmented Biracks and their Homology

We introduce augmented biracks and define a (co)homology theory associated to augmented biracks. The new homology theory extends the previously studied Yang-Baxter homology with a combinatorial formulation for the boundary map and specializes to $N$-reduced rack homology when the birack is a rack. We introduce augmented birack 2-cocycle invariants of classical and virtual knots and links and provide examples.
