The effects of nutrient chemotaxis on bacterial aggregation patterns with non-linear degenerate cross diffusion

This paper introduces a reaction-diffusion-chemotaxis model for bacterial aggregation patterns on the surface of thin agar plates. It is based on the non-linear degenerate cross diffusion model proposed by Kawasaki et al. (J. of Theor. Biol. 188(2) 1997) and it includes a suitable nutrient chemotactic term compatible with such type of diffusion. High resolution numerical simulations using Graphic Processing Units (GPUs) of the new model are presented, showing that the chemotactic term enhances the velocity of propagation of the colony envelope for dense-branching morphologies. In addition, the chemotaxis seems to stabilize the formation of branches in the soft-agar, low-nutrient regime. An asymptotic estimation predicts the growth velocity of the colony envelope as a function of both the nutrient concentration and the chemotactic sensitivity. For fixed nutrient concentrations, the growth velocity is an increasing function of the chemotactic sensitivity.

A chemotactic model for interaction of antagonistic microflora colonies: front asymptotics and numerical simulations

This paper studies a two-dimensional chemotactic model for two species in which one of them produces a chemo-repellent for the other. It is shown asymptotically and numerically how the chemical inhibits the invasion of a moving front for the second species and how stable steady states, which depend on the chemical concentration, can be reached. The results qualitatively explain experimental observations by Swain and Ray (Microbiol. Res. 164(2), 2009), where colonies of bacteria produce metabolite agents which prevent the invasion of fungi.

A novel and scalable Multigrid algorithm for many-core architectures

Multigrid algorithms are among the fastest iterative methods known today for solving large linear and some non-linear systems of equations. Greatly optimized for serial operation, they still have a great potential for parallelism not fully realized. In this work, we present a novel multigrid algorithm designed to work entirely inside many-core architectures like the graphics processing units (GPUs), without memory transfers between the GPU and the central processing unit (CPU), avoiding low bandwitdth communications. The algorithm is denoted as the high occupancy multigrid (HOMG) because it makes use of entire grid operations with interpolations and relaxations fused into one task, providing useful work for every thread in the grid. For a given accuracy, its number of operations scale linearly with the total number of nodes in the grid. Perfect scalability is observed for a large number of processors.
